Maybe it's a matter of the Exodus Project having a vested interest in limiting how much their alien clone baby child soldiers know about sexual reproduction or maybe all sex ed in the TRC is just that bad but anyways. Eito would strategically have sex with him ☝️ONE(1) time and pretend the condom broke or something and then first thing in the morning sprint down to the Gift-O-Matic to get a pregnancy test(very very obviously tampered with) to show Takumi "Look Takumi-kun ^_^ I'm pregnant and it's yours! You have to help me take care of the baby >_< Also keep this a secret from everyone else please." and Takumi's response would just be "Huh?! I'm gonna be a dad?! ...Well, I guess I have to take care of Eito and do whatever he says. This is my life now."

For the next several weeks Eito makes Takumi aid in his evil schemes and whenever Takumi questions him he deflects with "Arguing causes me stress Takumi-kun >_> All this stress isn't good for the baby <_<" and badly fakes morning sickness(it's just Eito being Eito) until Takumi accidentally lets something slip to the rest of the SDU and Ima or Darumi or whoever actually Knows About Sex per their backstory points out how sus the situation is. As soon as Takumi confronts Eito with any suspicions he just goes "Oh I have some bad news Takumi-kun v_v I miscarried. The baby is gone & you'll never get another chance to be a father because you're a bad person." And then Takumi would be so devastated he'd black out for a week.
