Ok, just so I have it straight - when the character of Ruby (Katie Cassidy) was initially introduced and she tells Dean that she needed his help to get Sam ready to fight on his own, she was already setting the plan in motion to have Sam release Lucifer since Dean was on his way to hell and breaking the first seal, right? I’m guessing the seal breaking wasn’t a certainty, but hell was banking on it?
I love the backstory of this era, so I hope you don't mind if I chime in even if that isn't what prompted your supposition.
In-universe, it certainly looked that way. However, in real life, Eric Kripke had to be pragmatic. While the oft-repeated story about his five-season mythic arc is true, that target sat on the more optimistic end of the spectrum. Initially, he had to dial down his expectations and adjust as the show went along. He originally targeted a three-year arc, which was the industry norm back then; Jeremy Carver was later quoted as having the same target.

By Season 9, CW President Mark Pedowitz stated that Supernatural was virtually guaranteed a renewal as long as viewership stayed steady—and it did, consistently remaining in the network's top three.
From my understanding of the TV industry, when a new season premieres, a show typically has 12 or 13 episodes pitched to the studio, fully plotted, and ready to be filmed as production kicks off. If the network gives a "full-season order," the back half of the episodes goes through the same approval process later on. For Season 3, the 2007–2008 writers' strike disrupted that back-half order. They only had up to episode 12 locked in, which was originally supposed to be "Mystery Spot" before the episode order was switched (more on this below). "Ghostfacers," meanwhile, was written after the strike ended.
When the strike hit, Kripke pivoted. In my opinion, the tentpoles of the story stayed the same, but the pacing of the myth arc was stretched and padded. The core concept of Sam going dark to save Dean was always there, except the original plan was to save Dean before he went to Hell. Because Dean wasn't dragged downstairs in the original draft, the concept of breaking the 66 seals didn't exist yet. The strike robbed them of the narrative momentum needed to show Sam successfully saving his brother, so Kripke abandoned that route and let Dean go to Hell.

This pivot directly birthed Season 4's angel mythology and the Michael vs. Lucifer conflict. While Sam being Lucifer's vessel was always part of the master plan, the original endgame was simply brother vs. brother, with Dean forced to hunt down and kill a corrupted Sam.
Regarding the episode switch: "Jus in Bello" was originally meant to be episode 11, followed by "Mystery Spot." When the strike made the future uncertain, Kripke flipped the order so the show could end the strike-shortened season run on a high note. Personally, I love this change. The continuity works beautifully: seeing Dean die countless times in "Mystery Spot" leaves Sam hardened and callous. This directly feeds into his darker mindset in "Jus in Bello," where he focuses entirely on the big picture and is willing to sacrifice Nancy Fitzgerald to save the group.
tldr; So, to answer your question and hypothesis: yes, Ruby always intended to help Sam, but her goal was to lure him to the dark side so he could become Lucifer's vessel based on the first 12 episodes. The complex plotline of breaking the seals was simply added to the narrative later—briefly teased when Dean went to hell in the season finale. Ultimately, this works retroactively as both angels and demons wait with bated breath and with excitement for Dean to break the first seal in hell.

P/S: On your rewatch, pay attention to episode 3.05 Bedtime Stories and 3.09 Malleus Maleficarum. Tammy, the demon witch, said the demon gunning for Sam was a "he." Eric retconned and changed the new leader to Lilith in 3.12 Jus in Bello, quoted in the above Collider article: "We just knew that there was a higher demon. And then, we decided to make her a woman because the first demon was a man. So, these things evolved."
In 3.09, Tammy said, "There's a new leader rising in the west, and he wants you dead."
Also in 3.05, the crossroad demon said to Sam, "I'm just a saleswoman. I got a boss like everybody... he holds the contract."
So, to answer your question and hypothesis: yes, Ruby always intended to help Sam, but her goal was to lure him to the dark side so he could become Lucifer's vessel based on the first 12 episodes.
Ok, so the plan all along while she pretended to solely help him to help Dean, was as she explained; to make Sam stronger for the coming war w/o Dean, but the unspoken truth was to make him stronger for Lucifer.
Probably preaching to the choir here since the spn people who follow my tumblr already know this, but for anyone who needs to hear it, no, Jensen was not "blindsided by the confession." He was filled in months in advance. He had months to ponder it. He and Misha talked about it. Misha and Jensen talked about it with Bobo. They all talked about. We've been told this, in bits and pieces, from various sources. The reason Bobo told Misha first was because by necessity, Misha needed to adjust how he played Cas in the final season to make it a bit more overt. On things that previously had been an undercurrent, and there in the performance, but when they realized that the confession was going to be greenlit, they realized they could lean on it more instead of treading carefully. Misha himself, fyi, said for years, he thought Cas was kinda into Dean and he put a bit of that into his performance, but Misha also was surprised they were permitted to go so far in openly acknowledging that feeling with 15.18, finally.
The reason Jensen wasn't told right off is that Dean couldn't know how Cas felt, and Jensen's method isn't to read ahead, he's told us many times, he doesn't read ahead because he wants Dean's reactions to be as organic as possible. So that was by necessity so Jensen would be playing Dean oblivious to just how far Cas's feelings towards him went. This was an actual plot point of Dean doubting their bond even. He was still informed well ahead of time, with plenty of time for discussion and processing and nothing we have ever heard has indicated he had any negative feeling whatsoever or wariness about Cas's confession.
Jensen in fact was visibly and openly pleased with 15.18 and the confession, as evidenced in PR interviews and all this has been heavily documented already. He has repeatedly praised the episode, and every time he sounds so proud of it and so excited, and he indicated on repeat occasions how excited he was for fans to see it.
In his post-spn comments, Jensen has said he wants to do a follow up where Dean and Cas get to talk about the goodbye scene and Jensen expressed that Dean was devastated, and that Dean wishes he'd told Cas I love you too and hugged him back. There's other examples I could cite.
Make-believe wankbaiting games from bitter anti-shippers is not ever going to make it so that Jensen was snuck up on, conspired against, stabbed in the back, or "blindsided" by the 15.18 confession. Once he was filled in he immediately held Misha's cape and supported Misha and Cas expressing himself.

Why was Armand so enamoured when Daniel asked them about the theatre fire? I think his reaction to that question confused even Louis and Daniel both.. and with what he have now from s3, was Armand proud of Daniel because he figured this out on his own?

So, truth be told, I don't think Armand was enamored with Daniel when Daniel asked about the theater fire as much as I think he was confused. Because, as he said, he didn't give Daniel any information about the fire, and he was surprised and confused about how Daniel did get that info.
And I fully believe that Armand could not read Daniel's mind in Dubai due to the past blood exchanges that occurred between them.
Again, think about that scene on the street between them in EP304, when Armand said it was love that prevented him from reading Daniel's mind. I think the "fog of love" that was going on there was literal -- that it was because of the love Armand had for Daniel in the past that Armand shared his blood with Daniel. Which, in my opinion, over time, caused a fog to descend over Daniel's mind that prevented Armand from being able to read Daniel's mind anymore.
And that, in my opinion, is why Armand just stared at Daniel for a bit after asking Daniel how he found out about the fire. I think he was very much trying to read the info about how Daniel found out about the theater fire from Daniel's mind, and very much could not.
And which I think Armand did find frustrating. I think not being able to read Daniel's mind anymore frustrates Armand to no end sometimes, and has ever since it first happened.
So yeah, even if he might have been a little proud of Daniel for figuring it out, I think confusion and frustration were going on for Armand because he couldn't easily figure out how Daniel had figured it out.

Peeling off the broken breastplate of a stoic knight who only fights and never speaks, just to realize there’s nothing in there. Not metaphorically—the armor is literally empty. It doesn’t appear to affect him. If the armor stays mostly in the shape of a knight, he just gets back up to keep fighting. But with the chest plate off he just sits there, equally impervious to curiosity as I reach up into the cavity where his body might’ve gone. Stubbornly, no answers are found anywhere in there.
So I forge him a new breastplate and on the inside, because I know he has plenty of room, I put a little pocket. Not big enough to hold anything functional of course. Just a little extra piece to see what he’ll do with it.
He comes back next time with some grievous injury to his nothing, presumably from the massive shredded gash across his thigh plates. He sits and waits. I fix it for him. He is still nothing in there. I decide to add a drawing on the inside, of the type of beast I imagine could rend metal into scraps with a single blow. He puts it back on. He no longer moves as if he is injured.
Over time the interior of the knight becomes decorated with whatever odds and ends I could think to attach to the inside of a guy who’s got room to carry it. What really gets me is that he never removes any of it. Never requests a change. Not even when I installed a curtain rod for a small tapestry, or a bud vase to carry roses for his beloved, or an accordion folder for letters. He didn’t say a word for any of the many, many drawings of mythical beasts that now fight forever inside of his shell.
There are plenty of other forges. I’m not entirely sure why he keeps coming back here anyway. We’re pretty popular, but he could get his armor fixed a lot quicker (and with fewer ridiculous modifications) literally anywhere else. I asked him if I could get a look at his nothing again. He flipped up his visor and nodded his head so I could take a look. It was the same as it had been, filled with drawings and trinkets and weird little fixtures I’d put in there. I asked if he was annoyed by it, or liked it, or felt anything at all, but he literally only ever says nothing, so I’m not sure why I asked.
There’s not much room left in his nothing now. When he comes back for repairs I’ve had to fix my own foolish additions. Some of these pieces are intricate and irritating to repair, but I fix them anyway. It feels wrong to take any of it away from him now, even though I’ve been rudely encroaching on his nothingness to the point where it’s barely even there. How he squeezes his nothing back into a body so full, I’ll never understand. But it’s a game to me now, finding a spot not yet filled and putting something there. A dark part of me wonders if he ever gets filled up completely, if whatever sorcery holds the nothing-knight together may break, and it will all clatter unceremoniously to the floor.
When he hands me his breastplate yet again, it is so shockingly disfigured that I wonder if being made of nothing has somehow kept him alive. No ordinary knight could sustain such injuries. So I fix it. And he waits, unmoving, in a quiet corner of the forge. It’s like he’s watching, even though I know the reading glasses I put inside his helmet were just for fun. I’m careful to put it all back exactly the way it was when he last left. There’s no room to add more this time.
He examines the breastplate, and pauses before putting it back on, like he’s looking for something. Is he worried about the fit? But it suits him just as it always did. He calmly points to a little space, about an inch, between a miniature shelf and one of many pockets. There’s nothing there. I ask him what’s wrong, and again he points. It’s the most emotion I’ve ever seen from him, and it’s barely anything at all. I take it to mean he wants something there.
I spend some time engraving a little snail in the gap. He watches, as much as nothing can watch. When I’m finished he holds the breastplate, but he doesn’t put it on right away. I ask him if something’s still wrong. He says nothing, and puts it on. I tell him I can’t add anything else. Even if he could ask, there’s no room left.
Next time he comes back, there’s nothing wrong with his armor—he lets me check to make sure. I ask him what he’s doing here. Out from one of many pockets, he retrieves a tiny rusted knife. It’s in miserable condition, barely worth saving. I tell him I could make him a nice new one, but I’ll fix it if he likes. He puts it away and reaches around to find something else, a needle and thread. Better condition, but I’m not a sewist and I tell him as much. He puts them away. He then retrieves a little twisted piece of wax paper. I open it. It’s candy. I ask if I can eat it. He says nothing. I eat it. It’s flavored with cinnamon. I’m surprised he let me take it.
He keeps bringing me candy now. His armor is the most laborious to repair out of every client my forge serves, but it’s my own fault so I can’t complain. Sometimes he keeps me company while I work. I wonder if he is trying to tell me something when he hands me mints. I wonder again at the lemon lozenges. He stares at me when I eat, as much as nothing can stare.
One day he brings me a little jar of honey. I thank him, I tell him I’ll save it for dinner. He watches me work, he puts his repaired armor back on, and he stays. My shift passes slowly, and when I finally pack up to leave it’s dark outside. He follows me out of the forge. I ask him where he’s going. He points to the jar in my hand. I ask him if he wants to watch me eat it. He says nothing, but the nothing-knight clearly wants something, so I open the lid and dunk my finger in the honey. I try not to get any on my chin. He stands there, inches away, watching me try to consume this jar of honey without a utensil. It tastes like clovers. About half the jar is left when I’ve finally had enough of pretending to be a bear, but he doesn’t move to leave.
I ask if he’s going to follow me home. He says nothing. I tell him he can if he wants to. Again, nothing. I start walking, and he follows at my side. I know he’s not going to say anything ever, so I fill the silence. I tell him I’m grateful for the sweets, I tell him about how his various components are made, I tell him I’ve never met anyone made of nothing before. I tell him it’s a rare opportunity for a smith to work so much on the inside of something. He says nothing. I tell him again how much I like the candy.
It occurs to me that maybe filling me with sugar is as close as he can get to filling someone else’s empty armor with trinkets. I’m not sure if that’s really why he does it. I tell him I don’t have room to be filled with anything on the inside, not like him. I’m not a container for much besides food. He offers me another piece of candy. Maybe he likes containing something, the way I like to feel full. Maybe it’s nothing at all.

Do you mean the show where Lestat sings "I am a meteor / colliding / writing your name in dust as I fall" to a teary-eyed Louis while they stare into each other's eyes???? Or the show where Daniel shoves Armand against a wall and Armand starts talking about pseudo-stalking Daniel for most of his life??? Or the one where Lestat had sex in an elevator with a woman, a nonbinary person, and a man all at once?? Or the one where we see Nicki asking Lestat " are you going to teach me how to be a man, Lestat de Valois?" and then it cuts to them having sex in a candlelit flat? Ghost Claudia is searching desperately for her dead wife in some kind of purgatory??? That show?????
If anything, I've noted Lestat in his own POV, without Louis' own early shame about his sexuality muddling the view of himself and Lestat both, behaving in an even more queer way than before? His gender nonconformity, the way he speaks, his just general behavior. All of it is beating in the veins of the season. But whatever! People on the internet didn't get a sex scene exactly how they wanted it, or something, so that means it's not queer.
