Well, there's one main culprit: Katsura Hashino. It was in SMT Nocturne, it was in P3 (they thankfully rewrote that bit in Reload), it was in P4, and it was in P5. All of these were games Hashino directed. Writer Yuichiro Tanaka probably deserves some shade, too.

P2 Innocent Sin had a bisexual protagonist and a gay party member with a 100% textual romance path. It wasn't perfect, but it was pretty big for the 1999. P2IS was written by Tadashi Satomi directed by Shoji Meguro...for some reason.

P3 Portable just happened to escape the typical Hashino curse. No idea how or why. For the longest time, I thought Portable's development was outsourced or something. Maybe they just hate lesbians less than gay men and trans people or they compartmentalized it on the grounds that Aigis is a robot and Elizabeth is...whatever she is? IDK, it's an anomaly to be sure.

Persona 3 Portable's FemC route was directed by Azusa Kido, making it the only Persona game that had a substantial portion of it directed by a woman, so that probably helped it sidestep a lot of the misogynist and homophobic shit. (Azusa Kido was also the Social Link planner for P3's original release)
