I like to think that female Dean and Sam both had short hair as kids just because it was more manageable, and as they got older, Dean kept hers really short so it didn't get in the way of hunting, while Sam (who left) grew it out really long because she saw it as another form of rebellion and wanted to have something else for herself and her "new identity," leaving behind her past.
