From a writing perspective, I believe the dragons permanently losing their limbs and sight would be a good decision. This is the final arc, and their opponents are almighty gods. It'd not be realistic to escape their situation completely unscathed.

That said, if this is really happening, I can’t help but feel heartbroken for Shinha. A prosthetic limb can restore some semblance of normal life, but nothing can truly replace sight. For someone like Shinha, who lived in the darkness ever since he was born, only to experience the light and lose it again, such fate would be devastating. If this is bound to happen, I want Yona to become his eyes. I want her to stay by his side, guiding him through the world as he adjusts, holding his hand until he no longer needs her support. I want her to become his "moonlight", just as he was hers the first time they met, that day where he guided her through that dim, somber cave.

I think it'd be a beautiful conclusion to their relationship. With time, Shinha will probably come to sharpen his other senses, and he might no longer need Yona's help, however, no other sense would allow him to glimpse her face again. I think he will forever cherish his last vision of her: astride a horse, locks scattered in the wind, her face flushed and tearful as she cries out his name. The unchanging vision of the person who became his light.
