I want to rephrase the question because it came out incomplete: are there aspects of the play where Jon shares similarities with Rhaegar, and parts where Lyanna’s personality resembles both of them?
Rhaegar did remind me a fair bit of Jon in Act 1. He is aloof, melancholy, and his initial commitment to duty above all else, even if it makes him miserable, was very Jon Snow. Rhaegar's unwillingness to murder his own father, even when offered, underlined that he has a sense of honour that you see in Jon as well. And then there's the fact that Rhaegar self-absorbed and myopic at times, mostly because he's wrapped up too much in his own troubles to look outward - which you see versions of in Jon, certainly on his first arrival to the Wall when Donal Noye calls him out, and Rhaegar's political naivete reminds me of how Jon sent most of his allies away from the Wall and assumed the NW would follow his controversial decisions because his model for lordship and barometer for 'how loyal are men to their liege' is Ned Stark. But I think most importantly, I feel that Rhaegar's abandonment of being unfailingly dutiful for love does remind me of Jon Snow's general narrative direction - at the end of ADWD he says 'fuck it, fuck this' and tries to save Arya, and like Rhaegar, dies for it. Rhaegar turning back and calling out for Lyanna on his vision, calling back to someone he loved dearly, and then getting killed? Very Jon Snow. The characters aren't identical but I think the revelation that Rhaegar ran off with Lyanna in spite of duty - and not for duty - reminded me strongly of him, or at least thematically, reminded me of Jon's struggle with love and duty and the fact that for all his commitments to duty, love matters to him.
Lyanna reminded me much more of Bran and Arya, and I think that's in part due to her social position and being a younger sibling, but there are instances where you a resemblance with Jon as well. I do think her need for a purpose, to do something really meaningful with her small life, is something she shares with Jon, even if it drives them to different places - for Lyanna it was exploring magic and dreams and eventually getting into the prophecy, for Jon it was going to the Night's Watch - and notably, both decisions lead them to bloody endings. or instance, her biting Robert/forcibly pushing him away (couldn't see fully but others have said biting) after he tries to get too handsy was a moment of ferocity and wolf's blood that reminded me a little of Jon's temper. Her general affinity for swords reflects Jon, and I also do think the Knight of the Laughing Tree in general is speaks to Jon's sense of justice (though I think it's something that's a little more Arya in truth in that bit). Additionally, her biting Robert/forcibly pushing him away (couldn't see fully but others have said biting) after he tries to get too handsy was a moment of ferocity and wolf's blood that reminded me a little of Jon's temper, and Lyanna defending Howland Reed reminds me of Jon defending Sam. Finally, Lyanna when found by Rhaegar is still disguised and the two have a swordfight at Harrenhal, and in general 'godswood swordfight meetcute' (lmao) is very fitting for how his parents got together lol.
In short there's a lot of similarities on both sides. Jon is not a perfect fusion of these characters either and I think he's deeply defined by Ned's upbringing and his bastard status, and has elements we don't see in either character (Jon's cattiness is fully his own lmao). But in any case it's interesting you can see traces of him in Rhaegar and Lyanna.
sometimes i think about how cat and ned were two grieving young people who felt like strangers to one another when they married, and how strained things were when he came home from the war with jon. only for them to grow to love one another and be each other's best friend anyway and. hh hhhhhhhhhhhh h
real important to note that agot jon snow’s entire arc is about love vs duty, his allegiance to the night’s watch battling with his worry for bran, for ned, for robb, pulling him south. and by the end of the book, he fails—in a manner. he chooses love, deserts the watch, and runs for robb, condemning himself to be “motherless, friendless, and damned” even if robb beheads him for being a deserter. but his friends bring him back.
now consider adwd jon, who spends the entire book stuck between love and duty, pulled between the night’s watch and the war against the Others and the politics of the North—stannis’s campaign, ramsay bolton, and above everything else, arya. again jon is given an impossible choice, and again he chooses to desert the watch in a manner and go south—only this time not sneaking away, and not alone, calling upon the freefolk to march with him upon Winterfell. only this time his friends can’t save him because he sent them away, or isolated himself from them. so again he chooses love, and again he fails. daggers in the dark. a pool of blood draining into the snow. jon’s whole arc is about choosing love over duty, just like ned, even when it hurts him, even when it leads to failure

I've been seeing a ton of Game of Thrones content lately and I watched an edit of Ned and Jon and one of the comments on it was about how some people believe Ned didn't love Jon as much as his real children and I first completely disagree but also it got me thinking about how different Ned's feelings about Jon probably actually are to his real children. I don't think he loves anyone more than another but he probably feels a very different connection to Jon. 1.) he traveled for probably months with a newborn Jon 2.) him and Jon have this huge secret that granted only he knows about but he knows if it gets out the two of them are dead. He probably hopes he's saved his wife and kids by not ever telling Catelyn but he knows it would be over for Jon and I think having that anvil over their head (even with Jon not knowing about) would just make his connection to Jon that much deeper.
I can’t describe to you just how often I think about a young and very traumatized Ned Stark, who just fought in a rebellion in which his brother, father, and now sister have died, who suddenly finds himself with this newborn infant, the last piece of Lyanna, swaddled in his arms. He travels with this tiny newborn and just one other guy all the way to Starfall where only then !! does he finally acquire a wet nurse. And then they must begin their longgg journey all the way North, home, back to the wife he left for war, the whole time Ned is no doubt overcome with fear that someone might attack them on the road or Robert will find out somehow and he’ll lose the most precious thing he’s ever been entrusted with. Ned Stark you are the teen dad that stepped up!

back in winterfell I imagine that sansa and jon were briefly musical partners in crime. basically it all starts because sansa needs a duet partner to sing the male verses in her songs, however it’s difficult to find anyone because ned doesn’t sing on principle, robb copies whatever ned does, bran is too little, and she kind of just forgets that theon exists. so jon is basically her last resort (sorry jon). at first he’s all like omg nooooo that’s so embarrassing and anyway you just want me to do it because robb said no. and she’s like yeah pretty much. however in the end jon agrees to do it because sansa threatens to cry and tell cat if he doesn’t. everything turns out great though because jon has the voice of an angel due to the Rhaegar Genes™, and he even gets pretty good at the harp once he watches sansa play it for a while. it comes so naturally to him that it’s almost suspicious. whatever that probably means nothing. anyway sansa gets super invested in his musical education because 1) she has to make sure that he doesn’t become more talented than her and 2) singing with him is actually pretty fun, he’s quiet and moody and kind of weird but he’s also super talented and focused and takes it as seriously as she does. also he doesn’t make fun of her for tearing up when she hears a beautiful song. which is nice.
unfortunately for them catelyn is so grossed out by the thought of jon and sansa singing together that she genuinely considers pushing jon down a well and framing theon for his death, meanwhile ned is getting CRAZY ptsd flashbacks to the worst year of his life and that’s a whole thing. so one day jon goes up to him all shy and nervous because he wants to play him the new song he just learned, but before he can even start, ned stands up, looks him dead in the eye, and goes “boys don’t sing. sorry.” naturally this puts the fear of god into jon, so he proceeds to hit theon with his wooden sword before deciding to never touch a harp again (this is his first but certainly not his last gender identity crisis). mission accomplished! as a result catelyn doesn’t end up murdering jon. at first sansa is kind of confused and lost without her singing partner, but then she decides that it actually doesn’t matter because she was happier singing by herself anyway, who needs jon, he’s only her half-brother and she sounds better alone in any case. whatever. who cares. not her. jon tries to avoid music entirely but every now and then he runs into sansa while she’s singing or playing the harp, and he kind of just stands there and listens and tries not to cry, but the second she catches him looking he vanishes into the shadows because that’s girly shit EW. robb let’s go play swords. so in the end jon and sansa just go back to being kind of distant and weird with each other and life goes on. the end.
modern au lyanna would loveee carrying baby jon around with her everywhere like she almost never puts him down or pushes him in his stroller because they’re codependent like that (side effect of her nearly losing everyone and everything she loves most). he’s always in her arms or cuddling with her, clutching her braid in his hand and chewing her shirt while lyanna yaps about her day like jon is her therapist. every now and then he babbles back and she listens very attentively because tbh he’s wiser than most people in her life. some weeks she barely sleeps so ned is like hey do you want me to watch him for an hour while you take a nap and she’s like NO. we nap together or not at all. or brandon will offer to babysit so she can have a girls day with her friends and she’s like it’s okay jon can come with us. flash forward to baby jon with cucumbers over his eyes as they chill in the spa. biggest mama’s boy ever.

modern high schooler jon snow who has a wolf cut and the world’s largest collection of mcr t-shirts. he uses cassette tapes and burns cds even though ned bought him and all the other starklings the latest iphone + airpods for christmas. he accidentally becomes important at his shitty job that pays below minimum wage and now he’s the manager at sixteen, and the unfortunate thing is he’s kind of good at it. he’s got crushes on the pretty girl in his art class who secretly brings her three bearded dragons to school and the pretty boy in the school musical who sings with the sopranos in all the songs. he smoked weed with robb and theon once and coughed up half a lung in front of the redheaded girl with crooked teeth who was his first kiss behind the bleachers in PE. his best friends are sam, who willingly stays after school to volunteer at the library, grenn, who is good at football and that’s pretty much it, pyp, who keeps begging him to try edibles, and toad, who owns an ancient car with duct taped side mirrors that makes concerning noises when he drives, but it’s jon’s only ride because he failed his license test four times.
