Movies/comics
The Venom movies and Venom comics. Goo alien makes its home in a man's body and they sometimes fall in love. For specific comic runs, I recommend checking out @land-of-brains-and-chocolate list of required eddie!venom reading.
Manga
Greed and Ling from Fullmetal Alchemist by Hiromu Arakawa. The embodiment of Greed takes over the body of a prince searching for the secret to immortality, but they eventually become buds and share who's in charge. Unfortunately, it's a side plot, not the main plot, but it's still pretty classic body sharing rec.
Shinichi and Migi from Parasyte by Hitoshi Iwaaki. An alien that takes over people's heads (effectively killing them) gets stuck in the arm/hand of a teenage boy. They have to work together in order to evade detection while Shinichi tries to warn people about the other parasytes.
Books
Karys Eska and Ferain Taliade from Asunder by Kerstin Hall. Deathspeaker Karys accidentally binds an injured Ferain to her shadow and has to find a way to detach him before he unwillingly forces her soul out of her body and before her eldritch benefactor calls his claim on her soul. It's not exactly body sharing but it's like. Really close. And really good. Please read Asunder.
Artemisia and the revenant from Vespertine by Margaret Rogerson (@marrogerson on tumblr). A nun-in-training uses a relic holding a powerful revenant to protect her convent and gets embroiled in greater problems. She ends up sort of befriending the revenant so that it doesn't take over her body and soul.
Various Animorphs books by K.A. Applegate. The whole series is about kids fighting alien slugs that take over brains. Sometimes, the yeerks (the alien slugs) and their host cooperate instead of being parasitic.
Matthew Swift and the electric blue angels from the Matthew Swift books by Kate Griffin. The last sorcerer in London shares his body/mind/soul with the spirits of the phone lines, or maybe is also the spirits. The narration changes between I and we frequently, which is trippy but also cool writing.
Jack Morgan and Draycos in Dragonback by Timothy Zahn. Human boy becomes the host to an alien that has to return to live on his skin every six hours or dies. They get involved in the mystery of why the scouting ships Draycos was on were destroyed.
Nathaniel and Bartimaeus from the Bartimaeus Trilogy by Jonathan Stroud. Nathaniel is a magician and Bartimaeus is a demon he sometimes summons. They reluctantly work together for mutual protection but don't really like each other. The body sharing only happens at the very end of the trilogy, but the character journeys that both went through to get to a point where they willingly shared a body was *chef's kiss*

Despite how much I love body sharing as a trope, it's actually hard for me to find stuff I like that's also a significant part of the story, instead of a minor side plot or featured in characters who don't have a POV and aren't there for long.
