After some days (I did it only one month later, too busy before) you clean them by equipping yourself with a newspaper from all the ground still attached to their skin and then you leave them rest on their new clean box like you see in the right photo. Scrape off everything including the roots. (you see a “before and after” in the left and right pics. When you finish you shower them with a solution of anti-mushroom (systemic type or similar) to make sure they do not rotten or they will stay healthy until october.

I have heard about Bentonite clay as an option. See Koko's review of it here. 

There are also several youtubers discussing this issue. It seems to be a difficult issue to solve.
