The main plot is your standard spock and Kirk have been accused of fraternization and someone is investigating the claims. They are not in fact dating, but definitely in love with each other.

But the sub-plot revolves around the fact that Kirk is a flirty bitch, and flirts with literally all of the command staff all the time. The more investigating that happens the more it seems like the entirety of Enterprise is one giant polycule.
