The urge to draw a fantasy AU of gnosia is overwhelming. One like and I'll do it
Instead of Gnosia, it has werewolves. This setting's werewolves are like that, because their minds have been touched by the cruel god Luna. (Perhaps the werewolf condition could be called "lunacy".) Yuriko was a shrine maiden serving the Moon God, of course.
Cyberization is replaced with some sort of ritual sacrifice, which believers think will send the sacrifice's soul to heaven without needing to endure decades or centuries in purgatory. In reality, that ritual just lets Luna absorb their mind, as it has absorbed so many before them.
(I'm imagining immersion in seawater? Both to evoke the image of a baptismal ceremony, and because the connection between the moon and tides has long been recognized, even if it was understood only recently.)
The church that practices this ritual isn't a dominant religion, but it's not stigmatized, either. So when Gina says her mother was drowned to send her soul to heaven, or if there's some equivalent for the scam that Shigemichi fell for, people aren't shocked or horrified by the revelation.
Okay, so you know that legend about King Arthur sleeping under some mountain, to awake at England's greatest hour of need? Imagine Jonas as that, crossed with Odysseus or Davy Jones or...some legendary explorer.
Long ago, Jonas was a legendary hero who helped found the Kingdom of Liu-An. Jonas is prophesied to save the kingdom from its doom...but that doom was slow to arrive, so he passed the time by sailing around the world, pirating and exploring and anything else that passes the time. The greatest heroes of legend all served aboard his Argo at some point or another.
A thousand years later, doom has finally arrived for Liu-An; the kingdom has been overrun by werewolves! Jonas managed to save some refugees...but only a handful. He's in a foul mood from failing to live up to his destiny.
Stella is a young woman who the king of Liu-An asked Jonas to take aboard several years ago. As in canon, Jonas suspects that she was sent to keep an eye on Jonas. In reality, Stella is the king's daughter—the last living heir to the kingdom of Liu-An. The prophecy is fulfilled, just not how Jonas had imagined.
LET THEM COOK
Okay then. Let's get the obvious pair out of the way, Comet and Chipie.
Chipie's turning into a black cat, and he becomes Comet's companion. Comet's a witch and Chipie's her familiar. Now to make this interesting instead of predictable.
As in canon, Chipie grew up in a pretty normal village. Maybe one with more stray cats than average, but within a standard deviation of normal. At some point, he is cursed to slowly transform into a cat; obviously, he thinks that's pretty cool, but his family is adamant about getting the curse reversed. So he ran away from home, went to the nearest port, and joined a merchant vessel as a cabin boy.
Comet grew up on Vuomo, a swampy little island where spirits run unfettered through the night. Vuomo is a land of wild magic, where the fantastical is mundane. Comet's always been fascinated with magic, but attempting to use magic on Vuomo is risky. All the more so if the magician was born under a fell omen...like the comet Comet was named after.
So when a merchant vessel stopped in Vuomo's harbor, planning to exchange fine steel tools for exotic mystical crystals, Comet befriended one of the sailors and hid among the cargo. She wants to find someone who'll teach her about magic, but she hasn't had luck so far.
...in part because people see the shimmering tattoo-like markings all over Comet's body as an obvious sign of demonic possession. From Comet's perspective, it's just a side effect of being blessed by her family's penate; nothing unusual, nothing to get worked up about. Unsurprisingly, Vuomans have a very different relationship to spirits than most people.
Before Liu-An is overwhelmed, Comet is working on the same ship as Comet so that they'll keep taking her around the world. Maybe one of these ports has a witch who'd be willing to teach her? It hasn't happened yet, but there's no reason to give up hope.
Let's tackle Manan next.
Centuries ago, there was a young witch who called herself Arya. She sailed on Jonas's Argo and had a variety of adventures, both during and after her voyage. But her regular brushes with death made her realize how terrifying it truly is; she resolved to find a solution while she still had time.
Arya ultimately became a sorceress calling herself MANAN, partly to distance herself from what people know about Arya and her weaknesses, partly because she feels like a different person than she was in her early decades. Manan has not discovered a way to truly avoid death, merely a variety of ways to postpone it, each with their own drawbacks and weaknesses.
One of her early experiments was a series of dolls, each designed to protect a fragment of her soul. One held her empathy, one held her regret, one held her foresight, et cetera. This didn't really work as intended, but some of the dolls have survived, and their existence helps tether Manan's soul to the material world.
Three of the surviving dolls wound up in the treasury of a minor king. One held Manan's voice with no will, another her foresight with no hope, another her curiosity with no love. Jonas visited one day, and saw the face of a young Arya on the three living dolls displayed. Now, Arya held a special place in Jonas's heart, so he offered to buy the three dolls. The king would not part with them, so he stole them instead. The foresight-doll saw no point in leaving, but the curiosity-doll wanted to see what was outside the palace wall, and the voice-doll just passively went along with Jonas.
Anyways, that's Kukrushka.
Manan's most successful means of prolonging her life is to create new bodies and possess them. She's made over 500 such bodies, though only a fraction are deemed suitable for use. The 511th body she created was among that fraction, but due to unexpected factors, its possession was interrupted. Manan's soul and consciousness were left in limbo, neither fully occupying her new body nor her old one, and the new body was able to escape.
That body—SQ—was terrified that her mother would somehow find her and finish what she started. So she did what she could to hide her identity. She dyed her hair, got facial tattoos, put as much distance between herself and anywhere she expects Manan to be.
But if the mad god Luna touches her mind, Manan's soul snaps into place. SQ isn't gone; she just can't do anything. Unless someone convinces Manan to leave, of course.
Anyways, while we're talking about Manan, we need to talk about Remnan. He was a boy who grew up in the shadow of Manan's tower, a wasteland where few dared tread. But no one told him that; he was abandoned before he could talk, and lived among the wild beasts and whatever experiments Manan had recently discarded.
Eventually, Manan discovered him. Impressed by his hardiness, she made him one of her slaves. She did all the stuff her canon counterpart did to Remnan, but since fantasy settings have less automation than sci-fi ones, he was a normal slave more than a sex slave.
Remnan was clever and pliable, so Manan favored him. She blessed Remnan with some of her life-extending discoveries; he's over a century old, but still has the vigor of his late teens.
But Remnan was clever, and had plenty of opportunities to study Manan's creations. He eventually used this knowledge to escape. For all the good it did, since he wound up on a ship with two fragments of Manan...
We should tackle the time loop at some point, along with the associated enbies.
In this AU, Gliese is not a name applied to a bunch of stars near Earth, including a red dwarf with tantalizing planets, nor a fleet of spaceships(?) which presumably originates or loiters there.
The Gliese are a society of aloof archmages, sequestered in their towers, occasionally providing their services to kings and nobles in exchange for supplies they can't craft themselves. Raqio was born and raised in a Gliese institute, and proved themself a magical prodigy.
(Not that they learned much practical magic before the events of the story. When pressed, they argue that a strong theoretical foundation is important for true archmages.)
They received an enchanted silver key as a gift from their master. Raqio proved worthy of such a gift, and their master hoped it would protect them should the worst happen.
According to legend, that key was forged from a heddle from the Moirai's loom. Supposedly, it allows someone to unlock the path to their desired fate, though no one who has used it recorded any of the details.
So when Raqio realizes the Argo has one or more werewolves on board, they're reluctant to actually use this mysterious artifact on themself. They instead use it on someone whose "desired fate" will most likely include their own survival.
Setsu is a knight of Liu-An, dedicated to protecting the kingdom's people. Unfortunately, they were not able to get very many of those people to safety. And now, those few are in danger once again! Setsu would normally be reluctant to accept a strings-free gift from one of the Gliese, but under the circumstances, she doesn't even hesitate.
Perhaps the Silver Key was forged from part of the Moirai's loom, but its true nature is a bit different than Raqio expected. Bound to the Key is an unknowable entity of snarled time, blind yet curious. It needs a willing host to free it, and once freed it will be snagged by the key in a week or so. So it works to make that week last as long as necessary, or until it learns everything it can within that week.
Also, unbeknownst to the inhabitants of this world, Fate is not a single thread, the weft of a great tapestry. It's more like an immense river delta, rivers branching into smaller streams that merge and split chaotically. It takes Setsu a few loops to figure that out.
Yuri is...also there. Maybe. The main character in the game is a blank slate and the anime isn't out yet, so I dunno what to do with them. Basically the only character traits we know for certain are "quiet" and "prone to getting attacked by Gnosia". So I guess AU!Yuri smells tasty to werewolves?
Alright, let's wrap this up.
Otome is honestly pretty simple. Make Yoshikado some kind of magic-user instead of a geneticist, and you're basically there. The big question is how to replace her landsuit with something that could plausibly exist in a fantasy setting. Some kind of magical propulsion is probably involved.
Sha-Ming is even easier; he's mostly just a selfish asshole, and that's setting-agnostic. The only sci-fi concept in his character bio is the intellectualized bonobos, and you can replace them with goblins or something without changing anything about Sha-Ming's story. Not even the bit where Sha-Ming's non-human neighbors were casually disposed of for being inconvenient, despite being "really good dudes".
And then there's Shigemichi. There are a bunch of ways you could adapt him, but I kinda want to just make him Shigemichi. He assumes that he's gonna go back in time and become the "Little Grey" that inspires centuries of sci-fi, but he just gets isekai'd.
He hears about some kind of demon king, but nobody thinks he has any chance of beating it. After all, all the heroes from stories sailed on the Argo! Shigemichi was planning to ask Jonas for a ride so he could prove his heroic prowess, and I guess he got his wish.
If you took away the Gray Alien thing, and the video gaming and other tech-specific characterization details, you could probably make a Shigemichi who fits this world. Like, he's a kid who was mauled by some monster, and the process of saving him made him look demonic, but he thinks demons are cool.
But stripped of the cultural context around Grays, and also of character details that don't fit in a computer-free world, is Shigemichi even still Shigemichi? There's a pretty big difference between a fan of classic sci-fi getting to look like a classic sci-fi alien, and a guy who's less afraid of demons than most getting to look like a demon (which might actually exist in this universe).
So yeah. If Setsu's girlfriend succumbs to her urge to draw fantasy-Gnosia-AU fanart, please isekai Shigemichi.

The AC Followers would be a different Luna cult, of course.
We don't get much information about AC Followers in canon—just a few brief lines from people who are generally not anti-cosmic followers themselves. Three lines, and two of them just say they worship Gnos.
Setsu claims they "believe that this universe is insane" and "disavow the laws of physics and humanity," and that those "eliminated by the Gnosia...could transfer over to the "true" universe." If we take them at their word, they sound like a more fanatical Hoshibune. Instead of just passively waiting for people to let themselves be cyberized, they actively assist gnosia who forcibly cyberize them.
So perhaps the AC Followers would be the Wolf Cult, who try to deliberately spread lycanthropy to as many people as possible. They have a different name for themselves, of course, but since only one wolf cultist is on the Argo at any given time, that doesn't come up.
Neat.
And since I'm in the mood for yes-and-ing, I'm going to ramble about what I imagine the day to day life to be like.
With a maximum of 15 people, several of whom are useless at proper physical labor, the Argo's current crew can't even be called a skeleton crew. Thankfully, this is offset by Yuriko using her shrine maiden powers to bless the ship with good winds and Luna keeping the tides calm at night. Is it mere pragmatism or because Luna cares about the werewolves to some extent? Nobody knows for sure.
Even though the ship is basically on divine auto-pilot, many of the crew assumes the role of a regular naval crew outside of nights and assemblies. Both due to the practical benefits and to keep their minds off of the werewolf threat. For the specific roles: Gunner Setsu, Helmswoman Gina (among other stuff), Purser Raqio, Bosun Stella, Seaman Chipie, Topwoman Comet, Carpenter Remnan, Chaplain Yuriko, Artist Yuri.
The exception to the above is Jonas, who after failing his destiny often holes himself up in the cargo hold to sulk.
At first, Otome was upset over not being able to do much. But she then realized that, as a beluga whale, she's the only one who can go into the sea and catch fish for the others, extending the limited food supply a bit. This makes her very happy.
SQ, Shigemichi, Kukrushka, and Sha-Ming, meanwhile, are content with just regular passenger status.
The Argo isn't too big, so the crew is divided between who gets to sleep in proper cabins vs hammocks on the Orlop deck. The arrangements vary, but there are some general trends. Raqio and Yuriko will only sleep in the cabins, while Setsu is far more comfortable being in a standby position in case of emergencies, thus they always sleep in a hammock.
Yuri, Gina, and Chipie take turns being the ship's cook. And after a loop where she burned the ship down, Comet is no longer allowed in the kitchen.
As the only one who can safely go into the water, Otome could flee the ship and its werewolf problem at any time, which Sha-Ming often encourages her to do. But she adamantly refuses, not wanting to abandon her friends or make things harder for the side she's on.
Setsu keeps a close watch on the ship's armoury and effectively has exclusive access. Not because of the werewolves, as they're made to detest human methods and tools of killing. But rather to keep a certain someone out, after a series of unpleasant incidents.
Speaking of the werewolves:
Upon being cursed by Luna, they see humans as food to be devoured. This also ties into the one kill per night rule, as they can only eat so much.
That being said, they don't always completely devour the body, with some pieces being left behind. These pieces have some lingering traces of Luna's energy within them.
In response to the above, there exists a prayer meant to purify the corpse and release said divine energy. It's very simple and anyone can perform it, regardless of whether they've been cursed or not. In fact, just about everyone does. Humans do it because they believe it will bring the deceased's soul peace. Werewolves perform it hoping Luna's energy will flow into them and make them stronger. Wolf cultist do it hoping they'll be granted lycanthropy.
There exist two version of the prayer. One generalized one, which is used in situations where there's too many victims to count, and a specific one, which isn't any stronger than the other one but does give the survivors more peace of mind.
What happens if the prayer isn't performed? Who knows? Maybe the energy simply fades away on its own. Maybe the energy lingers, but doesn't actually do anything. Or maybe one of the countless nasty rumors and wives tales is actually true.
Since Luna's influence is strong in the waters, each night a strong mist sets over the sea. Humans can't see through it, but the wolves can. Plus, humans quickly tire out in its presence.
The cursed can in fact, using lingering amounts of Luna's energy in their bodies, transform during the day. But with the sun being Luna's antithesis, they tire out very quickly, so it's only a last resort.

So I just managed to get the time clam.
The punchline?
I wasn't even trying to.
By the last day, it was me (unrevealed Engineer), Dr. SQ, both Guard Duty, and Gnosia Otome.
And before you ask, no, nobody had stepped forward as the Engineer.
SQ had reported 2 Gnosia in cold sleep, so there were no logical errors there.
Also, I had secretly eliminated the Bug, but by the final day there was no guarantee the Engineer was still alive.
And on the final day, I got the Definite Enemy prompt.
Need to look back at this loop tomorrow because what the hell.
