Stannis burning people alive (like how Aerys killed his family...) and burning godswoods (an affront to Ned's entire religion...) and his kinslaying of Renly on top of it all would put a quick end to his loyalty no matter what oaths he swore to the rightful king.

And even if Ned somehow managed to compartmentalize and rationalize all of this away, no shot his lords do. The first word of Stannis burning a godswood would put an end to any alliance. Unless Ned abandons his people, he can't back Stannis.
