Thing is, she leans so hard into the act that even the other sides either A) don't know that he was ever a girl, or B) do know what Janus is doing, but can't tell if they are actually transmasc and just using an excuse to transition, or if she really is just committing that hard to the bit.
Janus never clarifies because the comfort and validation coming from the confusion and secrecy outweighs any sort of gender dysphoria that he feels. Gender's a scam anyway, why shouldn't they have some fun with it?

I am currently unsure how much I would consider this a headcanon, or even a theory, but do you know how Virgil and Patton have been drifting apart? Have you also noticed how Virgil is progressively growing colder towards Patton, despite Patton trying his best? Granted, as we have seen, Patton's best can and has been counterproductive at times, but he is still making constant effort. His effort goes higher when he knows exactly what he's doing wrong, as he has an opportunity to focus on it. But Virgil is still distancing himself, and sometimes even appearing antagonistic, without explaining the core issue of why, even though we may have gotten hints or be able to tell the causes by being the viewer.
So I'd like to give you an idea, based on those points. What if the same exact thing happened between him and Janus? I would say Remus as well, but I'm not entirely sure this would have affected him as much as it would Janus. What if Virgil tried asking them to be better, and at the very least one of them tried? What if they didn't succeed, despite their best efforts, and their relationship got crushed under the weight of everything else that Virgil had left unsaid? What if Virgil's communication issues, his hypocrisy, and his black and white thinking was really their friendships' undoing?
This is not to neglect the issues that caused the rift, mind you. The boundary pushing, the manipulation, the constant disguising, the hiding of themselves, the knee-jerk reactions to criticism, those are all valid reasons for Virgil to be upset to begin with. But Virgil isn't innocent either. He can be just as hurtful, hide just as much of himself, and can be just as stubborn.
This is only furthered by Janus' reveal, which I have mentioned before. The lines:
Janus: "Virgil, buddy, I know you weren't too keen on it at first but...come on, could you stand to lose the support of one of Thomas' friends?"

This is all to say that maybe, based on the way Patton and Virgil's friendship is going downhill, the ending of Virgil's relationship with the Othered Sides may have been far more silent than many of us think. Further, the damage done in their history may have been much more mutual.

Not to mention that he acted like he didn't even know what a ship, in that context at least, was. He just went along with Logan's definition of a literal ship. With how many fandoms this guy is in, judging based off of his room alone, as well as the fact that he was apparently so chronically online that he had a phase of only quoting things from Tumblr (granted, that second half of the sentence was present in neither a Sides nor Asides video and so is in no way actually canon), he should absolutely know what a ship is.

Can you imagine that part of the reason Virgil and Remus started wearing makeup was to make sure that Janus didn't feel alone in standing out due to how his face looks? I feel like the other reason (or maybe the canon reason) they did it was because they generally seem to value the idea of individualism and being their own person, so to speak. But the idea of this being one of the core reasons for the makeup is still adorable to me.

Oh absolutely. The thing I think that makes it worse is that Janus and Patton are reflections of each other. Despite them having different coping mechanisms and ways of outwardly presenting, their roles are not only deeply intertwined, but they also have similar behaviors. They both trend towards being emotional, silly, making puns, hiding their emotions, weighing in heavily on moral dilemmas, manipulation (Janus is the most overt but Patton has his own moments of also doing this), and a few other things. So it's not just that Virgil's repeating the same situation, it's almost like it's him rejecting Janus twice.
So I've been messing with the concept of Logan and the orange side, as well as that the sides often have some sort of animal attached to them. We don't really know what Logan's is, but I have an idea. This is just my imagination imagining, not an actual theory, but consider this: Logan is a phoenix. At the very least, merged together the way that he and orange are. I like the idea that Logan's animal part is something bird related, and the orange side brings the fire. Together, they make a phoenix, a symbol of transformation and rebirth. It represents that not only has change already happened that can not be undone, but that there will be more to come in the future. Whether it's for the better or for the worst, only time will tell.
