If they are controlled by ShepAI or “tamed” by synthesis, they could still turn on organics at any time, and if anything it would be worse than the first time because they’d be integrated to society.

Leave aside ethical concerns, like whether killing the geth and edi is wrong or if “rewriting” the DNA of every last living thing without consent is just peachy. From her perspective, Shepard doesn’t know what will happen if she chooses not to destroy the reapers, but the consequences of destroying them are predictable. Doing anything that is not destroying the reapers just outright makes no sense.
