Do you think Yui, too, wept over her hands killing the only other person that ever loved her son as much as she did? The only other person who ever wanted him to be happy for nothing in return but the knowledge that he is? The only other person who would give their life so that he may live?

Do you think they both felt such intense sorrow as to spike their sync rate such that Shinji could vividly feel his bones give way? Such that the sensation burned into their minds like an image burns onto film?

Do you think, in End of Evangelion, she too was wallowing in despair, having for a time lost hope? That she too, thought there was nothing she could do to defeat the Eva Series from enacting the Human Instrumentality Project and absolving all humanity of existence as individuals?

But yes, one of the twists of Evangelion is that Evas are not robots but rather clones of Adam, the progenitor of the Angels (the exception is Unit 01, who is a clone of Lilith). However, they are soulless and thus incapable of moving.

The solution NERV’s predecessor Gehrin came up with was to transplant human souls into the Evas. In order for pilots to sync with an Eva, the soul has to be someone they’re deeply connected to. The best synchronization happens between the soul of a mother and her child, who pilots the Eva. It’s heavily implied that all Evas (save for Unit 00) are inhabited by the souls of mothers; in fact, Shinji’s class is explicitly stated to be the “potential pilots” pool, and they all lost their mothers.

Unit 01 houses the soul of Yui, Shinji’s mom, and Unit 02 contains the soul of Asuka’s mother. The reason why Unit 01 often goes apeshit to protect Shinji (without his input) is because Yui is a mama bear. She’s protecting her child.
