Coulson is dying of his wounds from Loki, the only thing that can save him is Centipede serum from the first season combined with Jiaying’s DNA from s2 (and this serum ends up powering up Daisy, who was investigating Centipede prior to joining SHIELD)

The fate of the world rests on who controls the gravitonium from S1 (and brings back a loose thread from all the way back then revealing what Quinn’s fate was)

The bad guy of the season is Talbot, who’s been an ally/antagonist of the team since S1, and he gets powered up by a chamber based off the one used on Steve Rogers, and is revealed to have given powers to Creel, also an antagonist since S2

There’s a (Inhuman) clairvoyant presiding over the fate of the world, who gets raised by May as her mother, who’s arc began with being forced to kill an Inhuman child to save the many, which traumatised her away from wanting children
