The game is literally about resolving this very issue.

Time is completely oblivious to what she's been doing because Nil literally falls out of existence. When you get the ending where Time is only with one of them, she ends up craving the other.

One thing I don't like about the way a lot of people write polycules is there's this deep insecurity at play to prove to the monogamists that they can be healthy, so these relationships are completely and utterly devoid of anything happening in them. They end up being very clinical.

Time/Thyme, Space/Spice and Nil actually have things happening between them. There's issues that have to be resolved and... no they're not great at this whole polyamory thing, but they love each other so they're trying to make it work.
