I have a lot of unorganized thoughts about the way that Utena uses the idea of being an "alien" to convey concepts of truth, queerness, and gendered otherness
the main players who are aliens or are referred to as such are: Anthy (by Kanae), Nanami (by herself) and the shadow play girls, who are shown to be literal aliens complete with a flying saucer. Each of them is able to see (aspects of) the truth of ohtori academy and the limitations of the story that they're in.
It takes Nanami a very long time to reach her enlightenment, but eventually she understands that she's being groomed as a replacement for Anthy, another rose bride doomed to suffer the same fate. But even before she learns this, she is terrified of becoming Anthy. Nanami is scared of being alone, of being ostracized. She's scared of bearing the world's hatred the way other women might, so she clings to the status provided by her brother. But then, she's also scared of Touga distorting their relationship. All of this happens to Anthy and Nanami is so afraid of it whether she understands the immediacy of it or not. That's why it's extra interesting that Ikuhara once compared being an alien to living truthfully; in this way, Nanami's fears are truths. In her egg episode she is implied to be queer, which can be read as a joke, but I don't choose to see it that way. It may be true for her while at the same time being something so unthinkable that it's easier to mask all her desires with obviously doomed endeavors.
Anthy is notably called cold and alien by Kanae, despite the fact that Anthy's passive aggressive treatment of Kanae (and others) is one of the only means she has to express her real feelings while being bound as the rose bride. Anthy, in her own way, is living truthfully by defying expectations. She's bound by self-imposed rules yet she doesn't act the way she should in many situations. She clearly derives joy from her ridiculous torment of Nanami, she delights in being the witchy girl who loves animals and plant life, she enjoys taunting others who she knows are participating in a game to possess her.
the shadow girls preside over the school and offer insight into the themes of each episode. They are aliens, but sometimes speak the truth (while other times obviously misreading a situation--it's up to the viewers to decide if they're providing a proper reading on the episode or if a specific play is meant only as a point of contrast, the truth of the thing somewhere in between instead). The truths the shadow play girls are offering are *almost* glimpsed by Utena starting with the black rose arc, where she's shown to respond directly to many of the shadow plays, but she is blunt and obtuse, often giving the simplest answer and missing the forest for the trees. Late in the show, when Nanami becomes a messenger of truth, Utena also refuses to engage with it. "Are you really that stupid? Don't you know what's going on?!"
Ohtori is such an oppressive place, warping your mindset, shifting what you believe is acceptable, and ultimately attempting to keep you trapped in a maze of doubt, immaturity, fear. Seeing through this facade is one part of escaping Ohtori academy, and the other part is the naive heart that can achieve revolution.
Utena, already having that heart, destroys her reality and escapes the instant she finally realizes the truths that have been told to her time and again. Anthy, who has always known the bitter truth of her world, only gains the will to escape when Utena allows her to once again feel that simple, naive hope in her heart. both disappear from ohtori, becoming othered from everyone else and ultimately fading from their minds. but they're out in the real world now, and they don't need to worry about whether or not they're aliens. they just have to find each other

The biggest clues to an inspection of the prince myth are colors. Utena is liberal with its color symbolism, and the flat, primary shades in the myth’s shadow-box visuals are a blatant use of them. Also, since Utena’s color symbolism is semi-internal (e.g. while a lot of connotations are external, like yellow for innocence, the most significant applicability of them are things formed by association within the show, like the combination between purple and a particular pair of siblings), the prince myth is our first introduction to these colors and their logic in Utena. Starting with a blank slate, what is the first impression it wants us to have of its shades? Like all mythic symbols, they’re providing a basis for how we will interact with these elements for the rest of our time in this story. Let’s begin our color examination with the opening scene, after a quick aside on the general visual style.
