Dear Vector Prime. Why did the Autobots in the Malgus cluster forego upgrading themselves into warriors when the Great War broke out?

Many did.
The Great War resulted in many new, more militarily focused body types being created and adopted by Autobot soldiers. One of these was the NM-116-684 tank body used by assault troops such as Warpath, Guzzle, Hardspark, Signal Flare, and Offshoot. Another one of prominence was the 0120-766-0724-PR113 anti-aircraft raider, which was used by the Autobot Air Force to ward against seeker bombardment. Users of this design include Powerglide, Air Raid, Dogfight, and Wingblade.
For more defensive purposes, the heavily armed 50109-93648-627 citadel was designed to repel any Decepticon attack, with deployable drones to protect important installations. Until Project Omega, these were the most powerful members of the Autobot military. Surviving members include Grandus, Dug Base, Overair, and Hot House.
After Megatron was defeated, many felt they could safely leave war behind, and abandoned their militarized bodies for less intimidating frames. Many others, however, bemoaned Cybertron's peaceful attitude—naturally, becoming big supporters of Sentinel Magnus upon his rise to power.
