How does the museum handle the loan and transfer of potentially dangerous artifacts between itself and other museums like the Flash Museum in Central City, Hall of Justice visitor’s wing, etc?
See this is going to blow some people's minds, and It's also going to explain to you why I think the people who work at the Flash Museum are NUTS even if they are the progenitors of the idea of dedicated superhero museums. WE DON'T KEEP LIVE SUPER-WEAPONS HERE. Why on earth would we?! Ok, here's an example.
(A placard posted on the Starman exhibit's wall, showing the inner workings of the Cosmic Rod belonging to Jack Knight and later Stargirl) We have what looked like a few different Star Rods, Gravity Rods, Cosmic Rods, all under glass in the Starman exhibit. Right next to where we hang one of his old costumes, some pictures, some explanations of his feats and history. But if some yahoo were to break in here, smash open the case and gun for the rod. You know what he'd find? A freshly painted and polished edifice that had LONG since been stripped of its internal machinery and turned into a very fancy and heavy walking stick. Because this is a museum, not a firing range. Plus we've seen what happens on a constant basis to the Flash Museum and we'd rather not have that happen here. I am dedicated to my job and call me a coward if you must but I'd rather reduce my chance of getting shot at during my shift. When we either find something that could be a working artifact, or have one donated to is, why kindly ask that it be reduced into what our official rules call its "least operable state" What we mean by "least operable state" isn't just that if Sandy Hawkins were to donate one of his mentor's gas guns that we'd just make him take the trigger off of it. No. In order to accept it we'd ask him to go in, scoop out all of the mechanical guts of any kind and leave us with the polished shell that we can then mount on the wall. An artifact or replica has to be separated from any mechanism or material that could make it dangerous or valuable in more than a historical sense. It's why we don't have any actual artifacts from people like Dr Fate, because objects of magic are basically impossible to render fully functionless. Our pieces are for display and education, unlike the Justice League's visitor wing we are NOT a trophy collection for the things the Squadron actually managed to confiscate and we have no interest in being so. If we find something dangerous that was actually left behind (such as when I stumbled upon a working Stinger Gun left behind in Red Bee's things) we hand it over to the people who would most convincingly be called that hero's "next of kin" and they get the choice to either help us dismantle it or THEY can keep it under lock and key. We don't even have security here, we're not going to turn this place into a vault for every supervillain who wants a conversation piece.
The Flash Museum is wrecked again, because it's a day ending in Y.

Considering how long I've been playing this game, it's nearly impossible to pick just one.
But I find myself thinking back to the Flash Museum heist of 2004. The Flash Museum was a fairly new development at the time, and they had recently unveiled a fucking gold Flash statue. A gold statue? Really? He's a metahuman, not a God.
We ransacked the entire place. Took everything of value. And it felt damn good to nab and sell that stupid as hell statue.

Night at the Museum (dp x dc)
"Oh, come on!" Danny yelled out as he found himself on his butt in front of the same display for the third time. He picked himself off the ground with a groan before taking the pocket watch out of his bag. He shook it before holding it to his ear. "Is this thing broken?" Then, Danny's face soured as he continued, "Or it's just Clockwork messing with me. Again."
"Godamit," the halfa swore as he put the pocket watch back in the bag. "The guy has got to learn to ask for help."
The older ghost had a bad habit of sending Danny wherever he thought the timeline needed him most. And sure, the halfa didn't want the world to end, but getting thrown into situations was not his idea of a good time. "At least nobody's shooting at me this time," he grumbled to himself. Danny sighed before giving the room a look over.
His eyes stopped on a plaque that was just readable in the faint moonlight. "Flash Museum, huh?" Danny read aloud. "Doesn't ring a bell." The halfa gave the entrance a last once-over before starting down the darkened hall that stretched further into the building.
Time to find whatever Clockwork had deemed at the newest 'Threat to the Timeline'.
