An Akechi and Mishima Role Swap
(Oh god I'm so sorry for how long this got I didn't mean to ramble so much)
Okay but this is legitimately such a fascinating concept because it would be so easy for it to happen.
Mishima is capable of great power, but has never found it on his own due to circumstances around his growth (bullying and the questionable care of his parents) leading to a lack of confidence and timidity. Yaldabaoth finds him and promises him revenge on Kamoshida and all those who hurt him, along with the popularity that would come with it should he succeed. He could make Kamoshida go berserk and be attacked by him only to strike Kamoshida down and get empathy for what Kamoshida did to him and praise for finally being able to rid the school of the menace looming over them, Yaldabaoth would make sure of it (whether or not this is a lie is up to interpretation). All Mishima had to do was train up his strength in the Metaverse.
Instead, just as Mishima's gotten strong enough to go after Kamoshida's shadow and make him go berserk to carry out the plan, the Phantom Thieves sweep in and change his heart, making him confess on his own. And it enrages Mishima for two reasons:
1) Where the hell were the Phantom Thieves all this time? Why had they only appeared now, why hadn't they saved everyone sooner? 2) In showing up finally, they stole Mishima's opportunity, they got all the gratitude and glory for finally taking Kamoshida down, and Kamoshida isn't even dead, he's just arrested and sent off and Mishima has zero faith in the legal system, especially since Kamoshida is being so teary and repentant, so there's a chance they'll go lighter on him.
But Mishima doesn't go after either of them, not yet. He's not sure how to get to Kamoshida as of yet, and as for the Thieves... He had a good hunch as to the most likely candidates, with what happened when they confronted Kamoshida. Mishima's outburst in that confrontation had been genuine, as was his reaction to potentially being expelled, but both only drove him further to get strong enough. All of that work, wasted. So fine, if the Phantom Thieves wanted to steal his fame, they could have it. He creates the Phansite to bolster them, to support them. Keep your friends close and your enemies closer, right? And it would be so much sweeter to be able rip them apart after they got drunk on their power, on a much larger scale, now wouldn't it?
Akechi starts out young becoming a gifted detective, but being immersed in the politics and corruption leaves him unsatisfied and a bit jaded, no matter how hard he fights it. He's sick of getting stymied by other law enforcement when he tries to investigate people that are being protected, whether by connections or wealth. He's lonesome, considering he learned relatively early on that people who loved him for his fame didn't really like him and that sure, there were people who truly cared, but they were extremely difficult to tell apart from those who only cared because he was famous. His sole confidant is Sae, but he's been watching her end up corrupted by the system for a few years, regardless of how Akechi tries to help.
Then, news of the Phantom Thieves crosses his radar at the same time as the Kamoshida incident. Akechi is incredibly upset to find no one had presumably known anything, but he ends up even more upset when he finds out the people who go through his fanmail to filter out hateful letters or other more dangerous materials also filtered out a few letters from his fans at Shujin who were asking him to investigate, begging for his help, for him to at least try to get Kamoshida arrested.
Unfortunately, Akechi has to play his part and publicly condemn the Phantom Thieves after they target Madarame, but privately, he does all he can to find them, not so he can turn them in, but to help them. For once, someone was trying to do justice, real justice, and even if he wasn't a huge fan of their methods, at least they were doing something.
Meanwhile, Mishima starts identifying as many nearby palaces as possible, prying them apart, looking for things he can use, and of course subtly directing Joker towards them where he can, along with pinning down as many targets in Mementos as he can. Yaldabaoth, playing a more direct role this time around, soon directs him into Shido's path. Shido's been looking for ways to use Wakaba's research after having her killed for getting too close to finding out shit about him, and here's a kid dropped right into his lap who's more than happy to prove his abilities and offer his services for a price. He doesn't care about Shido's goals (or so he claims, as he works with Shido he starts thinking about how fun it would be to rip Shido apart on top of his throne too, but that's a priority for after they deal with the Phantom Thieves). Mishima just wants to put the Phantom Thieves at the top of the world, then push them off.
That's how Okumara gets killed, along with the SUI director and the principle of Shujin. At first, Mishima's pretty hesitant about outright killing someone; making them go berserk is one thing, killing them is another. It takes about a week for him to come to terms with it, but considering how he'd been planning to kill Kamoshida to begin with, the corruption of all three (especially the principle, whom Mishima always suspected of knowing what exactly was going on with Kamoshida) and how well it would set up the Thieves for their fall with Okumura being the icing on the cake, he's a little too happy to do it. When Shido realizes Mishima's reasoning partially being anti-corruption, he quickly figures out he could be a potential target as well and makes preparations to prevent that. Mishima fails to catch onto Shido's own preparations since he's rather single-mindedly focused on the Thieves first and foremost.
Akechi uses the opportunity of catching the Thieves at Okumura's and their desperation over being framed to blackmail them, understanding that they're unlikely to trust him on their own. The Thieves of course make a contingency because it's easy to guess that Akechi might be setting them up to put the nail in their coffin. While Akechi gradually gains their trust over the course of infiltrating Sae's Palace, Mishima, poking around it himself at Shido's behest for ways to fully eradicate the Thieves, discovers Akechi is with them as Akechi doesn't actually have a Persona at that point, instead tagging along and using his skills and instincts as a detective to help them get through. Shido doesn't actually know the identities of the Thieves, Mishima blowing off telling him since Mishima would be taking care of it all anyway. Together, they decide to utilize it, turning Sae on Akechi by letting her in on the fact that Akechi is helping the Thieves target her. She becomes subtly hostile towards him, much to his confusion since she shouldn't subliminally realize he was in her Palace, right? And they prepare for capturing the Thieves after they send the Calling Card.
Shadow Sae is what tips the Thieves off that not only is there actually a plot to capture them, but Akechi isn't actually in on it, as her hostility and his surprise paints clearly. They're still able to use their contingency to get Akira captured and subsequently freed, but it's a lot more dangerous considering they don't actually know who the enemy is now.
Meanwhile, Shido is pissed and the only thing that prevents him from having Mishima killed off is the fact that Mishima is even angrier than he is and is resolved to just plain fucking killing the Thieves, because clearly just knocking them off their pedestal wasn't enough. The problem is the only two he knows the identities of, Joker and Akechi, have gone missing. The rest he only has suspicions on, including Sakamoto.
Sae, heart changed on her own terms, tells them how she was clued in and they figure out that it's likely Shido at the top when they combine it with other stuff they know and what Akechi has investigated. Joker doesn't actually tell any of his other confidants he's alive because there's no telling who is working against them. Akechi goes into hiding as well, mostly hiding in Mementos with some help from Jose. Akechi spends a fair bit of time gathering flowers to repay him while he's hiding out, but it's better than feeling like he's gonna get shot at any moment.
Akechi is extremely uncomfortable when they enter Shido's palace, awakening his Persona relatively early on when he's just had enough upon confirming it's Shido's Palace and seeing the stuff going on with it. It's then that Akechi admits to his suspicions of Shido being the father that abandoned him and being a bit grateful to have the opportunity to get some mild form of revenge. Haru, Futaba, and Yusuke can relate a bit and help him cope with the whole thing. Haru and Futaba both lost a parent due to Shido's bullshit, and Haru and Yusuke both had a parent(al figure) who mistreated them and others due to their own selfishness.
Mishima tries to catch them in the Palace but they're moving fast due to not knowing whether the threat extends to the Metaverse and wanting to get it done as fast as they can without being too reckless. He finally manages to catch them after they get the last invitation, and he is pissed off. He doesn't even bother with just Shadows as a phase, fighting alongside them. The Thieves are pretty damn shocked to find out their biggest fan, the admin of the Phansite, was actually the person who hated them the most. They figure out his motives and it's all just... Fucked. He's severely fucked in the head and not the least bit apologetic for it.
The Thieves, of course, try to break through to him anyway, because Mishima is ultimately like this due to all the wrongs committed against him and someone giving him far more power to abuse. They can easily recognize (especially Akechi) how easy it would have been for any of them to abuse that power, or even what power they had managed to gain as the Thieves. Joker also just severely regrets being a little bit of a dick towards Mishima (because seriously, the canon confidant path for Mishima has you be at least a little bit of a dick to him all the time, the writing around Mishima is so fucking weirdly mean especially compared to Akechi-) because yea, that probably didn't help much.
They manage to beat him down when it's clear he's not backing down, and of course, Shido's cognitive version of Mishima shows up. Unlike canon Akechi, who Shido saw as manipulatable and mostly obedient, it's pretty clear Shido sees Mishima as a psychotic, bloodthirsty, obsessed little boy playing with power beyond his understanding. That's what finally gets through to Mishima, because while he fully understood he'd effectively become a villain and was relatively okay with that, Shido's cognition of him shows Mishima just how horrible he's become, how much more pathetic he is at that moment compared to when he was suffering Kamoshida's abuse.
So ofc, Mishima shoots the cognition and the shutter down, killing his cognition after a struggle. When they try to get to him through the shutter...
"Will you stop already," Mishima grumbles out. "You can't save me. Just get going."
Crow looked appalled. "You can't seriously mean that. We won't just leave you for dead, Mishima-kun."
A soft laugh echoes off the walls, hollow and sad. "How the hell have you stayed so idealistic after everything? I know you've seen firsthand how horrible things are..."
Crow sighed. "I just... I chose to believe that things can change for the better. And sometimes you have to get your hands dirty to do it, to kickstart things, but my hope is that one day, that won't be needed."
"You could still change too! Things are really bad right now, but you still... What you wanted at heart was to take down the people hurting you and others," Oracle insisted.
"We denied you that catharsis," Panther agreed. "It felt so good to take him down in his Palace. It was so, so tempting to burn his Shadow right there, and the main reason I held back was because I wanted to see him miserable and the others be happy it was finally over and that he'd pay for his crimes. It was selfish, even if it was the supposed 'right' decision in the end."
"Please, Mishima..." Joker leaned his head against the shutter. "It's not too late."
"Hah... Just promise me something, Joker."
"What?"
"Bring Shido to justice."
"What? You- He doesn't need to promise that if you just help us!" Mona called.
Mishima snorted. "It's too late for me and you know it. I've lost. But at least, if I had to lose, it was to people who actually care."
He presumably dies, and the confrontation with Shido has him both confirming himself as Akechi's parent and thanking the Thieves for getting rid of Mishima. They're pretty pissed about that, and taking down Shido kinda feels a little hollow because while they took him down, it's clear he wasn't actually behind what Mishima could do. Some of the Thieves figure that it was just Mishima's power, but a few, including Mona, think there was something more going on.
Those suspicions are of course confirmed on Christmas Eve, when they face Yaldabaoth, and that provides a solid bit of catharsis for everyone as they beat the shit out of him for a number of reasons including using Mishima and giving him far too dangerous a power. When they get their asses kicked, they hear Mishima's voice again, rallying the crowd, somehow.
Joker subsequently turns himself in, and the others try to search for Mishima, but no one can find him. Ann and Ryuji keep an eye out for him at school, but he's never shown up and no one they ask has heard from him. Kawakami talks to his parents, and apparently he's been missing since around the point they fought him in Shido's Palace. Akechi and Sae use what resources they can to search him down, but there's nothing.
When Joker gets out of juvie and is set to go home, he could swear he saw Mishima in the crowd, catching his eye and smiling, but it was only for a few moments before he disappeared again. He's not sure if he imagined it or not, but he hopes that Mishima is still out there somewhere.
