Haytham doesn’t trust Desmond and therefore doesn’t take him on main missions. This time, they were planning to intercept a shipment related to the pieces of eden. But the thing is, he wasn’t the only one planning to intercept it (great minds think alike).

Desmond: let’s blast them now and then board them. *sees the ship’s captain. Fuck.

Some info about how he became the ship’s captain.

The ship was taken from the British who were terrorizing merchant ships. One of the victims was a supplier of goods for the tavern where Desmond works. Desmond solved the problem and took the ship for himself.
