All the smiling critters are alive and, essentially, work at Doey's "shelter."

Only DogDay sometimes helps Poppy, but he mostly helps the player rather than her.

I've only mentioned this in passing, but basically, everyone here works for themselves, only cooperating occasionally.

The remaining smiling critters prefer to keep their distance, just helping those in need. DogDay is the only one who actively seeks out cooperation — there's still that old childhood hope in him to make things good for everyone.

(The critters haven't been children for a long time; they're adults now and act accordingly.)

Regarding CatNap and the others — he never attacked them, let alone killed them.

I mentioned this very briefly and in passing, thinking this information wasn't needed right now, but here it is.

I wrote that the Prototype took CatNap only to use his gas, and he did this even before the Hour of Joy.

Meaning, CatNap never even had the chance to attack anyone. And after the Hour of Joy, the Prototype didn't let him leave the city, which is why the remaining smiling critters believe he's dead.

Only DogDay knows the truth because he works with the player.

Yeah, they still lost them — and just like in the original, it happened because of the player.

(Yes, the player exists in my AU and is indirectly on Poppy's side. He has his own reasons for helping her — or more accurately, for going along with her for now.)

As I mentioned below, the Doctor in my AU is a third party who only collaborates with whoever benefits him at the moment. He works with the Prototype rather than for him. His desire to conduct experiments hasn't gone anywhere — especially his goal of trying to create a perfect artificial intelligence.

Lily is one of the Prototype's two assistants. CatNap and Lily are equals — neither is above or below the other; they just have completely different roles.

CatNap is something like a spiritual guide and a caretaker (aka an older brother figure) to all the younger toys.

There aren't any major changes to the Prototype specifically. The only thing that really stands out is that he's less cruel — or maybe just less cold-blooded. He kept the three bosses from the previous chapters alive, rather than tearing them apart or just killing them.

As the leader of the rebellion, the Prototype establishes and builds an entire city (a functional one, with working infrastructure as much as possible, etc.) inside the underground labs that were featured in Chapter 5. The toys can actually live there peacefully, and the Prototype essentially becomes the head of a tiny toy nation.

Long story short, the Prototype is fully aware that the government was most likely complicit in those experiments, which is why no one is bothering them now. But they can't just go out into the open either — there are too few of them, and they'd just get wiped out.

Basically, he becomes a scientist (just like in the original), experimenting with Poppy Gel and trying to create his own artificial intelligence — without using a human body (or soul?) this time. CatNap, Lily, Mommy, Huggy, and a few other toys act as high-ranking officials. For example, Lily and Huggy handle something like security / military services.

That's because there's also a faction of rebels — Poppy and a few other toys working with her. Officially, they share the same goal, but their methods couldn't be more different.

(Most of the differences are on Poppy's side and some other toys I haven't gotten into yet — I'll be explaining that along with the art, but I won't write it all out here, or this would get way too long.)

(The only thing he can say is that the toys are alive only thanks to the Prototype, but he doesn't take it to the extreme.)
