So I have a take about Cipher, Pixy, and AWWNB: I believe that if Cipher joined AWWNB, Pixy would still end up as the pilot of Morgan.

For the 1st point, I believe that Pixy is implied to be better at flying more unstable jets than Cipher (this is important cause ADFX-02 is basically an experimental jet, normally, ADFX-01 has a stability stat listed as somewhat in the middle in ACZ. This is when you have only one SP weapon as the player… ADFX-02, which is the one Pixy uses, has all 3 SP weapons at the same time, which I assume would make it harder to pilot)

To add to this, I also want to point to Pixy's second callsign, "Solo Wing" that he got after a stun where he lost a wing and still managed to finish the mission without it (again, a clear achievement that granted him big recognition among other pilots, implying this was a big thing even in Strangereal). I would say that the fact that nobody else has done it too, as far as we know, also speaks for this being a big showcase of Pixy's flying skills.

On top of it if you check AC6 statistics about the dlc skins (cause AC6 skins actually do give the same jets different stats) for different jets there is a tiny difference between the F15 skins that Cipher and Pixy have (Cipher basically has like 1 point more in air-to-air over Pixy while Pixy has one more point in stability over Cipher, outstide of these two they are basically identical stat wise)

But my second bigger point is Pixy's connection to Bristow and, more importantly, Pixy being quite deep into AWWNB ideology.

Pixy not only is quite ideologically "checked" by AWWNB (from the conversation between him and Bristow in mission 10, we can basically deduce he was already on board with leaving Cipher and joining AWWNB by then, he was just not ready). But his close connection to Bristow (Bristow is Pixy's childhood friend) could mean that Bristow, considering his own position in AWWNB (possible founder), might push for Pixy over Cipher cause he knows that Pixy won't just leave out of nowhere.

What I mean is: Cipher would be a newcomer to AWWNB, add on top of the fact that he is a merc (and that I would say the game dialogue implies he and Pixy might have argued with each other). And it makes me argue that Cipher, even if he was the better option for flying Morgan (which again I don't think it's actually the case), would still be a hazard to AWWN in a different way. Cause unlike with Pixy, AWWNB wouldn't know if they could trust Cipher with a superjet (mainly… are they sure Cipher wouldn't just take Morgan and fly away without anybody being able to stop him from stealing ADFX-02?).

That is not even mentioning the clear hate that Bristow feels towards Cipher ("It's not enough that he is shot down. I want him dead!"), which would possibly also influence the decision of who would pilot Morgan.

TLDR: overall, I think AWWNB would still pick Pixy as the Morgan pilot even if Cipher joined AWWNB, cause not only do I believe that Pixy would be more fit to fly Morgan from the information we get from the game, but AWWNB would be basically risking a guy stealing away a superjet if they pick Cipher (cause he would be a freshly new member). What I am trying to say is: it would be a risky decision to pick Cipher as the pilto forr Morgan. When AWWNB already has a Pixy. A guy that is implied to be on a similar (if not the same) level as Cipher in the game. Pixy is also clearly zealous to their cause (meaning they don't need to worry about Pixy backstabing them). And that is not even including Pixy having a close tie to Birstow, that also seems to be the ideological founder of the group (at least from the members that the game shows us).
