Tbf, what is an happy ending if not stopping the story before tragedy ? We see Gwen on the throne and she is sad yes but she has a whole life in front of her with Leon by her side (which is implied to be an endgame), Arthur died in the arms of the man he loved and that loved him just as much, Camelot is finally at peace,… it’s sad indeed but life will go on and it did go on, just like Arthur, Merlin with his extremely long lifespan will not finish his life alone either. It started with Arthur and it will end with him by his side (which many magical being with equally long lifespan in the show never had)
