The best explanation I’ve been able to come up with so far is that the Marauder’s Map tells where people are by detecting where their feet touch the ground.

Peter spent the first two books being carried around in Ron’s pocket, so he wouldn’t have shown up on the map. The moment he does escape and start scurrying around the castle on his own four paws, Harry spots him. When Lupin spots him on the map, it’s when they’re right by the Whomping Willow— when Pettigrew jumps out of Ron’s pocket again.

This also explains why the map can’t be fooled by the invisibility cloak, even though the map was built by a bunch of bored teenagers and the cloak is a powerful and ancient magical artefact that supposedly once belonged to death. The map doesn’t ‘see’ you at all— it’s going where you step, and the soles of your feet aren’t covered by the cloak.
