By the wayyyy yes, Shiho created a poison which Gin and others used to kill people. That’s bad. Not that she could do much about it and she certainly didn’t encourage them to use aptx as a poison, but she did create it and it was used for murder.
But when I read that her poison ruined Shinichi’s life (and Ran’s)... hello, no it didn’t? APTX actually saved Shinichi’s life. Shinichi was going to die because he recklessly followed Vodka and didn’t notice Gin coming up behind him, and that was on him (and on Gin of course). If Gin hadn’t used APTX, he would have just killed Shinichi in some other way.
Going back to being 6 years old isn’t ideal, but it sure beats being dead. So. :)
This is actually something I wish would get explored in more nuance because it is a little more complicated than strictly "it ruined things", but I know won't be.
I would argue that it did ruin, or at least heavily derail, his life--but at the same time it's also the only reason he has a life to be ruined or derailed, and the only reason he has any chance of picking the pieces back up. Because, yeah, if it hadn't been used on him he'd just be dead--Gin probably would have just beaten him to death instead of stunning and drugging him.
Basically, 2 things can be true at once--it did mess his life up hugely, but only because it saved him at the same time.
Yes, I meant this; while turning into a 6 years old obviously messed his life, the alternative was death.
I also resent comments along the lines of "it tore Ran and Shinichi apart" because honestly? That wasn’t APTX. That was Agasa telling Shinichi to not tell anyone, especially not Ran, that he is Conan (and Shinichi taking it to heart). If Ran had been the first person to meet deaged-Shinichi, he would have told her everything, and we wouldn’t have Conan I guess.
(Shiho does heavily add to the don’t-tell-Ran when she joins the plot, but she played no role in the first decision to keep the truth from Ran. Fans can blame her for convincing Shinichi not to confess when he’d finally resolved to (Desperate revival), but the deaging in itself didn’t force Shinichi to lie to his friend/crush.)

I'd also like to mention that there is actually sensible logic to it at the very start. Logic that would apply even if he had survived without shrinking somehow. "You're supposed to be dead and we have no idea what the scope of these criminals we're dealing with is, we need more information so you should lay low and not go telling everyone you're fine and who you are" would also apply if he survived as Shinichi and needed to keep his survival secret from Gin and Vodka.
The initial decision for secrecy wasn't because of the poison specifically, it was because Shinichi got in over his head and needed to hide his survival from the people who tried to kill him.
(If the logic still holds true now or not is irrelevant to the initial decision about it, as well as the earlier-series reinforcements of it.)
I mean, yes, there was logic to it; I’m not convinced about how he went about it, though. Like you say, there is logic to hide his survival, but Shinichi doesn’t do that: he hides the shrinking, but he doesn’t have the heart to let Ran (or anyone else) think he’s dead. Now that I think about it, if the BO had bothered to do an actual check—talking to the people close to Shinichi instead of just checking his house, since there was no news of his corpse—they would have found out immediately that either he’s alive or someone is making his friends think he is.
(To be clear, it is very human to not let Ran believe him dead. For all his brains, he’s not an FBI agent letting other agents believe his death, he’s a 16 years old kid who got in waaaay over his head. It’s still a logical mistake that could have cost him everything.)
I also question how effective not telling her to protect her is if he goes live with her; when Gin almost had Kogoro killed during the Kir arc is when I felt the protection excuse didn’t hold up anymore at all. Ran and Kogoro are involved in Shinichi’s battle even if they don’t know it. (Can Kogoro be trusted with the truth? Probably not. Would it be fair to put such a weight on Ran, forcing her to keep it secret from anyone else? Also probably not. But lying to them every day doesn’t feel fair either, to me.)
I would argue that he does keep his survival kind of quiet, at least until he starts getting temporary antidotes (he specifically requested his involvement in the case where he reverted back due to the alcohol be kept quiet, and I think there were a few other times he asked his involvement not be mentioned?). Not the same as faking his death, but he didn't go about loudly trying to let the world know he was alive, either. I also think that it wouldn't be unreasonable for any investigation into him to suspect his death was being covered up--his parents are some degree of famous, so they'd probably not want headlines about their son turning up dead at an amusement park and all that. (I also wonder if Sherry marked him dead before deeper investigation could take place? Like if she'd left him marked unconfirmed, would that have resulted in them finding out he's still alive?)
Essentially, he's hiding his survival from the BO, but not necessarily from everyone in his life. The result is a questionable execution of the idea of "keep this secret". Understandable choices given his situation! As you said, he's not a trained agent doing what's necessary For The Mission fooling other trained agents, he's Just Some Guy who got in way too deep. He can't be expected to make the cold, hard choices every time especially not when he's already in a state of panic and confusion and distress over the mess he's landed in.
I also definitely agree that at this point the logic of protecting Ran doesn't really make much sense. I think it made more sense at the start, when they genuinely had no idea what kind of resources their enemies were working with--but eventually it should have been clear that continuing to keep her in the dark wasn't going to protect her. By the Kir arc, sure, but I'd argue even earlier--when Haibara turned up, and could enlighten them as to exactly what they were up against, I think that's the point when it should have become clear that Ran would be in danger no matter what if he poked too deeply or at the wrong thing. If not then, at least by the time the Vermouth "kidnapping" thing happened and Ran saved Ai--that should be proof enough that she'll throw herself unknowingly into BO affairs to protect Conan and Ai, so telling her the truth would at least let her know what she's going up against.
In the end, I think it's more of a no-win situation, at least emotionally. There's really, by this point, no decision that isn't unfair to Ran (and other characters, Shinichi himself included) in some capacity. It's a sad mess, and I think that's really compelling! (...Even if canon won't deal with the complexity of it much)
Yes, he does ask the police and school to keep quiet about him everytime! I just don’t think he ever told Ran specifically to keep quiet about him, so like, if the BO had cared enough to send someone (even a small fry) to ask around Shinichi’s friends they would have probably found out. But you bring good points and at the end of the day it makes sense that Gin did not care about this random highschooler and wrote him off in his mind the moment he left him for dead.
Sherry marks him dead after a month, if I understood correctly (she finds the missing clothes on her second check which happens one month after the first one, apparently), but it’s possible he was assumed dead before the second check already and that was just a formality to make sure.
I do think the protection excuse stops working way earlier than the Kir arc, that Chianti scene is just when it becomes truly obvious imo. I’m mostly choosing to believe Shinichi holds his secret tight as a coping method of sorts, mostly for my own sanity (the way he refuses to come clean with AKAI while letting him stay at his house and openly cooperating with him—not to mention: being perfectly fine with Akai knowing Ai is Shiho—makes me go crazy. It makes no sense whatsoever, like most of the secret keeping at this point, and I want to scream).
But yes!! Reasoning about the nuances of Shinichi’s situation and choices is very compelling. Of course we need to close our eyes on some things—if we were to think seriously for two seconds about Shinichi regularly drugging Kogoro, and others, to pretend being them it wouldn’t end well—but there is a lot of potential to explore. 🧐

Let's be honest, if the manga actually followed its logic, Kudou should have been fucked the moment Wakita walked in a conversation between Ran and Sonoko about Ran's boyfriend and mentioned him by name.
Black Impact is the reason why keeping Ran in the dark is just going to get her killed.
The Akai part is absolutely idiotic. And it's 100% done so that Akai wouldn't reveal information about his father and do something to change the status quo.
I'd say though that Akai knew way before he and Kudou began to work together that Shiho was Ai. (He caught sight of her at the end of the Itakura case.)

The Problems with DetCo Characters
Akai Shuuichi
The fact that this man is considered the standard of coolness within the DCMK universe should be considered a crime against humanity. His biggest talents are shooting guns and looking perpetually sleep-deprived while drinking bourbon and/or ragebaiting his one-sided mortal enemy. As for everything else? Complete and utter failure. Cooking? This man tried to serve RAW vegetables to the grandpa next door and his questionably adopted daughter. He is part British, which should be considered one of the seven deadly sins, and he voluntarily went to the United States of America, which I'm pretty sure IS one of the seven deadly sins. He gets told what to do by a child who could reasonably fit into a carry-on bag at the airport. He even managed to be the world's first deadbeat brother by FORGETTING he had a sister. This man needs to change out of the all-black attire immediately so people can appreciate him for the loser he is. Except the knit cap. Keep that on you bald motherfucker.
2. Furuya Rei
You know how everyone says "you can't run away from your problems"? Well, apparently, this bastard decided that just because he can't run from his problems doesn't mean he can't outwork them. Rei collects jobs the way some people collect Pokémon cards because lord forbid he go to therapy. Why talk about your own trauma when you can just traumatize everyone else, amirite? Let's not mention the fact that he supposedly hates a man so much that he quite literally dressed up as him and went out as him in public for some unknown period of time. Just kiss already, you know you want to. But seriously, I have no idea how this man has enough time in the day for all the jobs he has to do. At this point I'm convinced that his foreign parent is actually a magical being capable of bending space and time because what the actual fuck? Also, someone tell him to stop LARPing as your local friendly neighborhood barista because it is doing nothing for his aura.
3. Gin
Imagine the most boring, basic ass villain you know, and I can almost guarantee this guy will somehow be even MORE dull. In the old days, this man was genuinely someone to fear, but now? The only thing he's done in recent memory is kill off a few FBI agents whose names I can't be bothered to remember because they were invented purely for the purpose of being killed. And somehow, despite all that, he still isn't capable of finishing off their most incompetent agent, who I'll get to in a moment. His only redeeming quality is his amazing hair, but I'm not fooled. I know in my heart that man has the worst split ends known to mankind.
4. Andre Camel
We know nothing of this man's family or history, but I can only assume he must have some insane blackmail material on the FBI with how he constantly fumbles the most basic of tasks and yet somehow is allowed to keep his job. If you told him that his job was to stand in the middle of a circle and stare at a single spot for twenty minutes, he would find a way to screw that up, too. The fact that he was actively hunted by the biggest criminal organization in the series, yet the only "disguise" Akai could come up with for him was a haircut despite Camel having a...rather memorable physique, makes me think he's secretly hoping this useless bastard will finally be finished off next time.
5. Hattori Heiji
Someone tell this boy that it's the 21st century and he doesn't have to pretend he isn't gay for his rival anymore. He wants us to believe that he's in love with the girl he's known since he was but a wee child, but his confession was delayed for over five centuries because...his detective rival "confessed" in front of Big Ben (more like he and his childhood girl best friend got into a fight and he yelled out his feelings for her when she was about to run away crying, but I digress), and he wanted to make sure his own confession was aesthetically pleasing enough. Because, you know, having a pretty background is definitely the most important part when you're telling the supposed love of your life how you feel about them. Yeah, you're not fooling anyone, buddy. The closet is made of glass at this point. Oh, and when he finally did confess, he didn't even do it to the right person because apparently, he doesn't know his childhood friend well enough to notice when someone is disguised as her.
6. Sera Masumi
Nothing. This is best girl right here. No, I will not be taking constructive criticism at this time.
7. Rum
His entire arc was just the reheated nachos version of the Bourbon arc. More specifically, reheated nachos that have been left in the fridge about two weeks after they should have been discarded. The only difference is that Bourbon was a NOC while this guy is actually evil. Allegedly. Who knows, we might get a reveal ten years from now that he too is undercover with how the author likes to pull things out of his ass these days. For now, though, he's supposedly the second-in-command of the Black Organization, which you would think would mean this man would be an actual threat, yet the only thing ever threatened by him is my stomach when I try not to laugh looking at his ridiculous disguise.
8. Jodie Starling
Arguably the worst victim to date of Gosho's inability to write compelling women characters without tying them to a love interest of some sort. That whole arc with her and Vermouth? Yeah, we're just never getting a resolution to that, apparently. Her entire character now is staring admirably at her ex-boyfriend while occasionally doing things for the FBI, except said ex-boyfriend will inevitably have to come and fix whatever mess was made because god forbid a woman be allowed to be competent. I know there's a badass in there somewhere, but I fear it will never see the light of day again.
9. Morofushi Hiromitsu/Scotch
Look, I know having your cover blown was terrible and all, but was it really necessary to handle it like that, you dramatic ass bitch? You were thirty seconds from safety. Now you've given your best friend insatiable rage and the world's worst coping mechanisms. It's always the people you trust the most, smh...
10. Enomoto Azusa
Ignoring the elephant in the room (aka the bread comment), this woman is literally an NPC with speaking lines. Every single thing about her is the personified version of vanilla ice cream if whoever made the vanilla ice cream forgot to add quite literally everything that makes it taste good. Her defining character traits are "nice" and "gets flustered when people tease her about liking her male coworker". She works at a coffee shop and her favorite food is apparently strawberries because of fucking course it is. She looks like she would tell you that her favorite color is red and her favorite singer is Taylor Swift. Yet somehow, we keep having to see her because her entire purpose is being ship bait. Not that I think she deserves more, but can she go back to the land of nobodies where she belongs so we can move forward with the actual plot and maybe finish the story before all of us have gray hairs and grandchildren?
