It's the same reason he called him "just a shell of Wil", not because that's all Ghostbur was, but because pretty much all that remained in him of Wilbur was his appearance. If you watch some of Philza's New L'Manburg VODs, you can see that he treated Ghostbur kindly, spending time with him and making sure he was doing okay after the button room got revealed in an explosion.

Parents shouldn’t kill they’re fucking kids because a kid asks them too, that’s bullshit. Literally ask any sane parent and they wouldn’t kill they’re kid just because they asked. Sorry but it’s hard to sympathize when after Phil killed Wil he said “he did the right thing” who tf says that about killing their kid. Wil was having a mental breakdown and Phil called his child stupid. Literally all Phil had to do was throw the sword away and fucking get Wil out of there.
