The origin of the Sunrise Crystals in Hollow Earth which generate sunlight through thermonuclear fusion "remain[s] unknown" (page 25).

Monarch believes that life on Earth originated in Hollow Earth. "Given what we now know, it seems probable that life tends to originate and be sustained within planets, protected by gigantic embryos of stone. That Earth has life on its surface may be an anomaly" (page 26).

Kong's profile bizarrely ends with the author declaring that between the B.E.A.S.T Glove and the hundreds of Great Apes now under his command, "Kong's destiny as our benevolent ruler is well within his grasp" (page 45).

After discussing his self-mutation in The New Empire, Godzilla's profile ends thusly: "It remains to be seen what the physiological arms race will do to the dominance hierarchy—Godzilla may well be the undisputed King of the Monsters in our biosphere, but his bottomless power may provoke predators from beyond Earth..." (page 70).

The "mysterious" crystal at the tip of the Skar King's Whipslash had "the apparent power to control and enrage other Titans" (page 136). Note that characters in the noncanon novelization of The New Empire, also by Greg Keyes, repeatedly speculated that it came from Shimo herself.

Godzilla: All Monsters Attack!

This is the project of a user on /co/ (later revealed to be deviantART user Drbuffalo). The blog that maintains this series has the characters jumbled up in a big mess, making it harder to read the story. I’ve taken the liberty of reposting it in a more formatted and reblog-friendly way.

In a world ravaged by giant beasts and evil aliens, Earth’s greatest defender is Godzilla, King of the Monsters the restless protector of man and land alike. Using an array of martial arts, and a mastery of atomic power, the stormin’ saurian roams the world helping those in need wherever they may be. But he’s not along in his fight. Pursued and monitored by the crew of the Gotengo and Captain Douglas Gordon (voiced by Don Frye), Godzilla finds himself a man-made ally in the mighty flying battleship and its squadron of Mogera-jets. Along the way, Godzilla teams up with other monsters allies in his efforts to fight crime. Among them are Anguirus, his best friend and burly enforcer, Rodan, his uneasy rival and respected ally, Mothra, his moral foil, Junior his adopted son, and Jet Jaguar, the living robot with a style all his own.

See, part of the conceit of the PotC trilogy is that all myths are true. Nearly every supernatural element in the franchise has a root in some real world mythology or pirate lore, although some of them are mashed together.

Another thing is that they take place at the end of the Golden Age of Piracy, and the more the map gets filled in, and the more the Royal Navy takes power, there less room there is for the mystical and supernatural in the world. This is explicitly called out in At World's End with the death of the kraken:

Barbossa: The world used to be a bigger place. Jack: The world's still the same. There's just... less in it.

The only way to access the world of the supernatural is through the supernatural itself. You can only get to the Isla de Muerta with Jack's compass that points to whatever you desire, or if you already know where its is. You need Tia Dalma's map to find the edge of the world. To access the supernatural, you need to already be immersed in it.

When we go to Tortuga (or any pirate controlled space) we leave behind the sensibilities of the real world and enter this bizarre perpetual revel of debauchery and violence that could never sustain itself in a world bound by sense.

That makes Jack our Puck character, a trickster of tricksters who can invert your fortunes just by letting him talk to you.
