Background ; Jesse Pinkman is one of the main characters in the world of breaking bad. He is characterized as a “pathetic junkie”. This sort of “older brother whos fucked up and not at all an example but still gives heaps of advice” archetype.
At the beginning of the show, he barely escapes the law and loses his partner in the process. Walter while blackmails him into cooking Meth with him.

Vince (the director of Brba) did an amazing job with symbolism using colours and imagery. He also did a great job at making those symbolism blurry enough to be interpreted by the fans. I, myself, am aware that I’m not the only person who will have that opinion about Jesse but I feel like it’s still worth sharing in my words. I hope you guys will appreciate my take on Jesse’s characterization.

Part ; personification of trauma
You don’t need to watch the show to know what’s going on at anytime. Just look at jesses emotional state at any given episode, just look at the physical scars and bruises on his body. Every time Walter fucks up, it affects him. Every time there’s violence, it ends up taking a toll on Jesse’s psyche and on his body. I’ve always felt like Jesse isn’t much of a person but more of the human embodiment of all horrible things going on throughout the show, he’s a constant reminder that the show is fucked up, when stuff like blackmailing and murder starts becoming normalized, you have Jesse in the corner having a mental breakdown to basically say “yo, idc if this feels fun and normal, this is shit”. I’m not necessarily saying that Pinkman isn’t a real character, he’s definitely there and obviously a person in the show but I feel like wether Vince intended or not, Jesse is the personification of the trauma of the show. His kidnapping as well can be interpreted as Jesse feeling trapped by all the stuff he’s witnessed. He can’t talk about it, he can’t tell the police or else he’ll be jailed. He feels trapped in a box where no one will listen to him. Of course, Jesse was truly enslaved but it weirdly feels like a pretty spot on embodiment of what Jesse feels and is subjected to during the show. As much as he wants to tell people, as much as he wants to escape, Walter pulls him back, he can’t say anything; he can’t escape. The second Jesse starts pulling back, Walter does something unimaginable, Jesse looses someone. Just like when Todd shot Andrea. He can’t leave, he has no one now.

all those “why didn’t walt just do x instead of cook meth” posts are funny to me but also drive me in fucking sane bc you’re right!! why DIDNT he do illegal farming or onlyfans or streaming or anything else? why meth?? and the truth is and he says this himself. he liked it. and he was good at it. and in el camino it further highlights this when he considers jesse lucky for being young and still having his life ahead to make something of himself. walt, like daedalus is a man of pride and that is his fatal flaw. he would rather die than do anything else besides cook meth because it makes him feel better than others. because it feeds his ego. for once in his life he was the king or something.

The Thematic Relevance of Jesse as an Egg

This headcanon is one that I have become increasingly passionate about as I have rewatched Breaking Bad, the more I think about it the more I feel that this headcanon is the most supported version of Jesse being trans based on direct observations of canon. It is primarily based on parallels, and largely focuses on "what if Jesse realizes he's not a cis guy like he thought parallel to realizing he's not cut out to be the criminal he thought he was?" also I will be pointing out how Jesse's initial sense of self, or who he tries to be, is disconnected from who he actually is and how that also works very well as support for Jesse realizing he's trans during the story
in Breaking Bad there is a common pattern of characters being introduced in a way where their first impression is at least somewhat different from the character that we come to know. While I myself liked Jesse from the very start, I wasn't quite expecting just how much of a kind, empathetic and conflicted young adult he ended up showing himself as. Each character whose initial introduction contrasts who they end up being generally has some aspect of themselves believing the mask that they put up to others, but I think Jesse has a particularly strong disconnect between who he thinks he is, who he thinks he should be, and who he really is.
I think my most solid example of this has to do with Jesse's superhero characters-

The 'Elephant Documentary' from S02E12, and what it means
The issue of why Walt chose not to save Jane has been discussed in depth, and personally I'd conclude that he did it to 'save Jesse' and silence Jane, who threatened to 'roll' on him.
 However, the content of the elephant documentary that Walt watches as Skyler sings her lullaby interested me as holding other possible ideas.
What can be heard:Â
"The largest land animal on the planet lives in a tightly knit matriarchal society lead by the eldest female in the herd.."
"...only the most dominant male can..."
"...much more fierce than they actually are - smaller, younger , less confident males will usually retreat from battle before any damage is done..."
"HOWEVER, during the mating season ..."
(?) change...(?)..a sense of rage, and aggressive behaviour.. (?)...fight any other male they encounter, stalk the female (??) searching for a mate."
"Bulls (male elephants) will attack female elephants, when there is not a female in heat..."
"There seems to be a connection to dominant behaviour as well."Â
Dominant male elephant = Walt Retreating younger male elephant = Jesse Female elephant under attack = Jane Matriarch Female elephant (thanks salon_kitty) = Skyler Â
I'm very sure this is deliberate and not coincidence. The sound designer, with direction, would have chosen exactly which excerpts that they wanted to be heard, and how clearly.
I do think Walt's motivation to kill Jane was to save Jesse from almost certain death, but - looking at this suggests it was also the 'dominant' behaviour.Â
You could theoretically give an extra reason for Walt wanting end the relationship of Jesse and Jane - sexual frustration. "Bulls will attack female elephants, when there is not a female in heat..." (prepare for weird idea) Skyler would not be menstruating having recently been pregnant (OKAY, I may be getting a bit too in to the pyscho-analysis here, but the ideas interest me - Â I am getting this all from the primary source material, it's not from thin air.)
Walt and Skyler had been growing apart. Skyler was cold to him, in return to his distancing  himself . She was likely refusing sex, (or at least, the sex would have been very different) Plus the strains of money problems and pregnancy/other factors. Walt could have subconsciously been jealous of Jesse's relationship with Jane - the 'stripper?' the 'little junkie girlfriend?'. The death when it happens scene even plays out in the bedroom, in the bed.Â
This was raised again when Walt tried to separate Jesse from Andrea in 5A to keep Jesse with him. Walt wanted to distance himself from Brock - a painful and guilty reminder of the poisoning, to keep Jesse close, and also, - because he was jealous. He was jealous that Jesse's relationship with Andrea was going so well, in comparison to his own collapsing marriage with Skyler.
So, it was not just jealously in the sense that Jane and Andrea had Jesse, and Walt wanted Jesse. It may also have been that Walt was jealous of what Jesse had with Jane and Andrea.
