Regarding the last scene, no, I don’t think Kara was being judgmental or lording Lena’s pain over her.

Kara wasn’t being high and mighty. She was protecting herself. She slipped into shutdown mode the moment Lena walked in. When the ‘villain’ moment was brought up, Kara crossed her arms and ducked her head. Because like Lena, Kara is hurting. Kara is a sucker for Lena’s pain. Always has been, always will be. Kara can’t stop herself from wanting to comfort Lena, and she knows that about herself.

At the same time, Kara is angry. Lena was her friend, but they’ve not been friends for months now. They’ve spent months making these small betrayals of each other and never fully meeting when one began to open up. Kara is on her guard because she’s wanted to find Lena again. She’s tried and tried without making a dent, and every time she’s thought she was close, she found out she was wrong. Lex’s plan hasn’t just been about hurting and manipulating Lena. It’s been about isolating her to get what he wants out of her and that also meant making Kara doubt her own instincts as well during their artificial confrontations.

So, yeah, Kara no longer knows how to open her arms for Lena. The trust is gone there. Not just the trust that Lena is/can be a good person. (I don’t think Kara ever truly thought that - not after all this time.) But I do think Kara lost trust - the trust that she can be emotionally vulnerable around Lena again, the trust that she can lower her guard in the safety of a friend.

Lena was her best friend, so in that last scene, I think 1000% that Kara wants to immediately believe what she’s seeing in Lena is true. Wanting is not the same as feeling, though, and it’s hard to feel safe with someone who’s broken your trust. Kara probably hated herself a tiny bit for pulling the chair out at the end and for opening herself to Lena one more time. Kara and Lena have both messed up royally throughout this season - each in their own way. There is trust to be rebuilt on both sides. I think if that scene had been easy, it would have also been hollow.

We know Kara is going to let Lena back in. I think anyone with doubts in that is watching the wrong show.
