A lot of Flowery and Ralsei's conflict to me reads very much as Flowery rubbing up on Ralsei's internalized transphobia. Flowery can just be himself so easily in way Ralsei can't bring herself to. Almost all of the arguments they have about the flower's purpose as darkeners can also read as being about gender.

"You're just pretending to be something you're not!" "Want to tell them what's so wrong with that Raly?"

These lines specifically kind of exemplify that connection to me. Ralsei is accusing Flowey of being dishonest by taking on an identity he was not created with. Flowery is countering that accusation with the fact that Ralsei is arguably being dishonest by not living her own. (There are obviously other layers to these lines as well but the gender reading is interesting.)
