So, in the season finale, Fadime finds out that Iso knew about Eleni's secret and kept it from her. Her reaction? She dumps him, files for divorce, and burns her wedding dress. She plans this revenge and doesn't give Iso a chance to explain himself in the moment. And it's exactly that — Fadime punishing Iso and the way she does it — that sparked so much negativity from fans.
Here's what I think is behind that reaction:
The main reason imo is that Iso is a really good male character. He's written as empathetic, emotionally available, caring, loyal, brave — a guy who clearly loves his wife. He doesn't stifle her, he accepts her as she is, he does all the everyday acts of care that are so often alien to men both in real life and in fiction. Iso is an absolute green flag all the way. On top of that, he loves his family while still seeing their flaws. That said, he's not perfect — he did kidnap Fadime, and he did lie to her.
We sympathise with Iso as a character, and we admire him as the kind of man we rarely see in real life. And that — the fact that Iso embodies an ideal of masculinity — is, I think, the core reason for his popularity and for why Fadime got so much hate for how she treated him: she didn't appreciate this "perfect" guy.

What amplifies the audience's reaction to Fadime is Iso's behaviour: he doesn't try to run away or fight back — he just passively accepts everything that's done to him, letting himself be tied up and forcibly held, waiting to hear what Fadime has to say, what she's going to do.
