I have two headcanons.

1. Loftwings incorporate bowing their heads in acceptance as apart of the ceremony where a loftwing and its rider meet. Similar to actual shoebill storks.

2. Shadow Link's (Four's shadow) voice sounds like all four of his colors talking at once, whereas Dark Link sounds like the entire Chain speaking at once (every now-and-then one voice will drown out the others)

Edit: I have one more.

3. Whenever Time is feeling down Hyrule will turn into a fairy to make him feel better. It's not the same as Navi but it works in cheering him up.
