Just because Hornet does not hesitate to kill when something threatens her does not mean she's morally ambigious. The main theme of Silksong is going beyond your nature and that includes Hornet actively choosing to care about others. She's literally a child of a higher being and a weaver, it's not in her nature to be empathetic(caretaker comments on it), especially toward mortal bugs that shouldn't matter to a pale being, and yet she goes out her way to do good deeds even when it does not benefit her.
She's still a hunter and a survivor, and sometimes she might say or do morally questionable things, but when taking in context the state of Pharloom and how HK's universe is in general, it does not seem bad?
An actually morally gray character for comparison is Hunter from HK. Dude does not care about anything but hunting and finds bugs' death fascinating. He's not evil because he's not doing it with some nefarious goal in mind, it's literally his nature. Again, the fact that Hornet chooses what's morally correct instead of acting on her instincts is one of the focal points of the story idk how could anyone think she's morally gray(maybe because Hornet's strive for freedom is also important so people just forget about the other reason she goes through all this shit? idk)
