Actually they all have very different reasons!
A little premise: This takes place after the events of Who Framed Roger Rabbit (If you haven't seen it or heard of it, please watch it!! It's my fav movie!!). A toon going rogue was a nightmare in the real world so toons were forced to stay within Toon Town, repeating narratives over and over like a vicious cycle. They end up making Toon Town become something hidden behind area 51, so people who weren't alive during the events of the movie just chalked up Toon Town to being a myth.
With this, however, the government wanted to get in on the action and begin training certain cartoons for military purposes and secret weapons.
LONG TEXT AHEAD! CHARACTER REASONS BELOW!
Cuphead happened to be the next toon to essentially take the throne of number one toon assassin. His memories were wiped and he only remembered training, reading and his stick rules within the base. He begins to see how corrupt it is as he gets older and by the time he hits the age of 17, he pulls an Eleven (Stranger Things Reference, also watch that if you haven't!!) and takes down majority of the scientists in there and escapes (leaving a blood bath). He is damaged badly from being shot with "DIP"; turpentine, acetone, benzene. It leaves a permanent scar on him and pain is something that is very new to him, being a toon.
Enter Calvin, a hacker who after growing up, wanted to make Hobbes into someone he could interact with all the time and still get into some mischief. So he began to isolate himself and teach himself to code. He created the Hobbes Virus, which shows up as a cute pop up of Hobbes only for it to shut down your computer and hack your system, putting out your location. People don't know who Calvin is, but recognize the Hobbes interface, it being infamous. Cuphead stumbles into his home one night, still injured and pretends to be a doll. Calvin is suspicious and that makes Cuphead reveal he is a toon, but not verbally. His eyes just follow him and he can only grunt and cough. He gets nursed back to health by Calvin, who had always had a big heart for toons and always wanted to meet one. Cup finds himself thanking Calvin and tells him he is forever in his debt, not really understanding friendship or good deeds.
After they begin to bond some over some time, Cuphead tells Calvin his plan to take over Area 51 and release the toons from Toon Town so they can be free. Calvin is 100% supportive of this plan, but realizes that Cup didn't think ahead as to exactly how to go about it, and just mentions how there are some names he is familiar with in Toon Town jail. So they give themselves up and intentionally find the strongest people and smartest people they know.
Mighty is known as the strongest man in the jail, having been sent there after hearing about him going on several rampages with people who picked at him the wrong way. He left quite the mess and was not in a good headspace during these rampages, having lost several loved ones in he span of a few months.
Sunday was the top of her class and had won splatfest with ease. But she began to see the cycle of her home and wanted to do things differently. She figured that there could be serious trouble for toons and all characters alike and decided to dabble into making her ink poisonous, which was against the law. She had no regrets and felt like being the golden child and top A student only got her so far.
Terra had all of her canon events happen, from befriending the titans, to betraying them, her sacrifice and her going back to a "normal" life. She felt after trying to play this role that she was fully letting go of a part of her identity, so doing what she did best, she ran away and thought to try again, purposing to not make the same mistake and not be as social as she used to be. Just save the day and get out of there. However, she was infamous for working with Slade and was eventually tracked down by the Toon Town police having disturbed her canon events. She accepted it and believed that was her punishment she needed to bare.
Felix was caught J walking. That's it. He literally J walked in front of a Toon Town police car. But he is in jail often for stupid things.
Snap was found outside of Chalkzone after realizing Rudy (his creator) hadn't returned after some time, only to be outside in the real world, which is pretty much against the law after the Judge Doom incident in Who Framed Roger Rabbit.
