Here they are in volume 2 of Last Order. You can see Nova is taller, but not by a lot since Alita is still able to pick him up by the collar while fully standing on the ground (and with her legs spread which makes her effectly a little bit short than if she was standing up straight).

Since this is a character spead for the original series, I tried to find an image of them standing next to each other in the OG manga as well.

They're not quite standing straight, but you can tell the're pretty close in height.

As close as I could get of a good shot of them standing next to each other in the first series. They stand next to each other quite a lot in the retconned Tree of Life ending, but most of the time Nova in crouching, bend over, or doing some other poses that make it hard to tell how tall he is. And when he isn't, then Alita is the one in a position that makes it harder to tell how tall she is. In most of their interaction at least one of them is moving, or at a weird angle, or just off pannel, or standing on something other than the floor.

I did some math based on the limited pannels where they're togather. If Alita's canon height is 4'11, then Nova comes out to 5'2-5'3.
