In Undertale :

It was a few months after the Monsters reached the Surface. Undyne and Alphys had a sweet day in the parc, in the middle of summer, but Undyne overheated and eventually passes out. Alphys was used to it, she just had to put some water on her face, except today, she forgot the water. 

Totally panicking, she dragged Undyne close to the pond, then throw her in the water with help of a jetpack. Except she also forgot to get rid of the jetpack and fell in the water with her. Now, Alphys is not an aquatic lezard. That's why she lived in Hotland and not in Waterfall in the first place. She couldn't swim, but thanks Asgore, Undyne was here. She just took Alphys on her and swimmed for a bit in the pond with her, so she can cool down for a bit. 

After a while, Alphys stopped struggling and let herself go against her girlfriend. Undyne stayed silent for a bit, then kiss her slightly on the lips. Alphys didn't push her back. After that, they said nothing and get back on earth, both of their face even more hot than before they jumped in the pond.

In Underfell :

That was, you know, just a joke originally. One day, Undyne said that if they ever get to the Surface, she would kiss Alphys in a anime princess dress because that would have mean she succeeded to broke the Barrier. Well... Alphys was not the one who did break the Barrier, but they were still on the Surface so... 

Yeah, one day, she borrowed a Mew Mew dress to a cosplayer friend and showed to her place. Alphys could barely opened the door, Undyne grabbed her lab coat, raised her out of the ground and kissed her, then Undyne said : “I REALLY LOVE YOU BE MY GIRLFRIEND OK BYE SEE YOU LATER” before running away. Shocked, Alphys couldn’t move for 3 long minutes.

Then she get back to her home and let herself go against the door. “Wow, I didn’t even had to kidnap her so she will not forget. She is so perfect.”, then “Anyway, as I was saying, I have to find a way to make Papyrus wear a dress and make him angry.” Then she continued her day like nothing happened.

In Underswap :

It also happened in the first few days on the Surface. Alphys were shopping with Blue, because, you know, there was so much new things out there, and then she find a fish plushie and stayed still with it in her arms, looking sad. Blue, impatient, came to rush her, then show her sad. 

“Ah, Alphys... When will you tell her ?”  “Tell what who ?”  “To Undyne. That you like like her.”  “I don’t... I don’t...”  “Why is it so hard to go to her place and said “Undyne, I love you, please kiss me and make baby” or something.” “SANS ! That’s not how it’s working !” “Let’s roleplay. I will show you how to do it.”

Then Blue pretended to be Undyne. He really sucked at it. Eventually, while Blue was yelling “OH ALPHYS KISS ME WITH THE PULPY THINGS ON YOUR MOUTH”, Undyne showed up. She looked the scene in horror, then ran away. Alphys has to run after her. Undyne was crying and saying that it was ok, she understand that Alphys prefered Sans to her, then Alphys kissed her.

“I’m not into Baby Bones. But sexy hot looking fish on the other hand...”

Undyne flustered. Then Blue appeared out of nowhere and said :

“See ! I know you could do it mweh heh heh. Now the baby !”
