Sora has been Norted at the end of DDD as Xehanort planned for him to be, Soranort wakes up in the realm of Awakening and flees from the Mysterious Tower after fighting Yen Sid, Mickey, Donald and Goofy for a while.
He encounters Riku and Kairi who has finished her training with Lea as a Seeker of Darkness, he takes them both on as they try to reach through to him to seemingly no avail.
But they in fact are getting to Sora, Kairi especially because she is his light. He slowly begins transforming back to normal, though it's a slow process.
Roxas (who has been forcefully torn out of Sora's alongside Ventus and Xion to make Sora more vulnerable to the Norting process), has taken over Sora's position as a Guardian of Light.
The final battle has, Xehanort has told all the Guardians of Light to meet him and his Seekers in the Keyblade Graveyard. though when they arrive Soranort is strangely missing for some reason, replaced by a person with a build similar to Kairi's.
Several battles later, all the Guardians of Light are injured and in various states battle fatigue, even the seemingly-invincible Roxas is tired. When a pillar of light slams into the ground revealing a hooded figure clad in the Black Coat of the Organization turned to look at Xemnas, said figure takes off his hood revealing it's Sora, who angrily demands that Xemnas stay away from any of his friends.
Kairi hesitantly asks if it's really him, if it's really Sora. Sora turns his head, and aims a comforting smile. Which reveals that his eyes are blue again, before resuming his glare at Xemnas. He tells Roxas and the other Guardians to leave everything to him as he calls Oathkeeper and Oblivion to him, revealing that he doesn't need to be in Valor form to dual-wield.
Xemnas demands to know how Sora was turned back to normal while referring to him as Number 13, Sora says that he needed that connection from his friends, especially Kairi, the person who means the world to him and is his light. To be turned back to how he actually is.

Summary: Vanitas and Axel's intervention was supposed to be a surprise, but...Xehanort really planned for everything. Now they are all pinned, and Sora is vulnerable to any and everything. Xehanort manages to put a piece of his heart into Sora and then takes him away. Vanitas will do anything for his brother, and if that means running away to save him, then so be it...
