Hi! Hello! Here’s what I think. 

Annie played a factor in his choice, playing off his fear of losing Windom and Caroline but she’s not the catalyst for what happened. Coop’s been essentially set up his entire life to take this fall and he’s skidded around it and dodged a few other grabs BOB made at him in the past. 

 He tried getting Coop alone, near a Lodge gate about 8 years or so before Twin Peaks but he wriggled out of it. So BOB plays dirty.

He physically lures Cooper in, using his old best friend and surrogate Caroline to play around with his worst fears and all the unanswered questions from Pittsburgh. But even then Coop’s not afraid, not when he hands his soul over to Windom and not when BOB destroys Windom. 

What makes Coop flee, physically run in terror is his doppelganger. The fear of himself, his inability to love himself is what let’s BOB in. 

There’s no indicator that BOB actually GETS Coop’s soul from his deal with Windom, in fact the stabbing plays backwards, BOB undoes whatever Windom did to Coop. Does he get his soul from tricking Windom? He doesn’t say. Perhaps he’s unable to lie and not saying anything has a better chance of making Cooper think he’s lost and making him afraid.

Nevertheless, Windom, Annie and what they represent in Coop’s life played a huge part in breaking him down and forcing him to confront things he’d otherwise not confront. They opened him up to the point where his doppelganger could come out and play.
