Part 3 of the Twilight Sparkle Family Tree in the Infinite Loops Project.
Let's discuss Fluttershy. In one of her early loops, Fluttershy found herself on the very inhospitable planet Fenris in the Warhammer 40K universe. (Twilight and Pinkie were also in that universe, but on other planets.) The Warhammer 40K universe was not independently looping at this point in time, as it did not yet have a viable anchor. Fluttershy managed to survive and found refuge with some wolves. She later discovered a human child on the planet, adopted it as her own, and successfully raised him to adulthood. This was Leman Russ, who managed to survive the entire loop, which is one of the requirements for being an anchor and allowing his universe (aka The Dark Millennium) to loop. Having Fluttershy as his "Little Mother" helped his mental stability, too. After this, Leman would occasionally loop into Equestria as a yellow-furred colt with a brown mane named Lemon Rush. (Pinkie [now Warp Goddess of Parties] and Twilight's lives in this loop are also significant, but not to the present subject.)
Another unusual adoption involved Twilight. In an Equestria variant loop based on the fanfic "Past Sins", a cult used Twilight's blood as part of a ritual to try to summon back Nightmare Moon. Instead, the cult got a filly with Nightmare Moon's powers, but none of her memories. Twilight was able to defeat the cultists, and she ended-up adopting the filly, which she named Nyx. Twilight was heart-broken at the start of the next loop when she thought Nyx was now lost, not being a baseline character. But her loop's Admin used a loophole (no pun intended) to turn Nyx into a looper, as she was an aspect of Princess Luna. (This is known as a "variant activation" and has only happened a few times in the loops.) Nyx eventually became the fifth member of the looping CMC and was adopted as a sister by Luna. So, does this make Twilight Celestia's (adopted/step/whatever) mother?
Finally, Leman and Nyx met as humans in one loop, got to know each other over a number of loops, fell in love, had a major spat that almost ended their relationship, reconciled during a battle in Warhammer 40K, and eventually married. They don't get to see each other very often, being from different loops and Nyx not being from baseline, but try to make the best of it when they do.
Twilight does consider Pinkie Pie, Rainbow Dash and Applejack to be family, but more in an abstract sense, so I have not included them in the chart.

With the time loops and the ability for some people (or ponies) to remember past loops, some unusual relationships do develop. Then add in the results of fused loops where two or more universes can mix together, and the existence of variant loops where characters and events of fanfics can occur, loopers have to keep on their toes (hoofs). This is especially true of anchors who are awake in loops much more often then your run-of-the-mill looper. Such is Twilight Sparkle's (billion-years long) life.

After dating in the loops for over one-hundred years, Rarity and Spike eventually got engaged. Their wedding was a major event in the loops, as it was the first marriage of two loopers outside of baseline. (Their relationship can get odd when only one of the two is looping at the moment, but they eventually came up with protocols for that.) This makes Rarity and Sweetie Belle Twilight's sisters-in-law.
Twilight and Sunset Shimmer's friendship become so strong in the loops that they mutually adopted each other as sisters. Twilight sibling count: 5.
Now things get weird...
Actually, I'm going to continue this in a part 3. You can mull over the relations not examined above before the next post. But just consider: what is Twlight's familial relation to Princess Celestia?
