Meta based on Khan!Prime's interactions with Marla McGivers
tl;dr: In my reading, Khan sees dedication to him as more superior and important than augmented genes, and definitely has no plans of mass genocide (at least, before he becomes overwhelmingly distraught in TWOK). Furthermore, some of his crew may very well be non-augmented humans.
While originally watching Spaceseed, I was like, "Dear god, Marla's so weak and pathetic. Is this the 'Khan throws Marla around and controls her' show?"
Then I watched The Wrath of Khan (TWOK), and looked up Khan on memory alpha. I rewatched Spaceseed, and noticed things I hadn't caught the first time.

We did get an answer in the comics. He was put on trial, and ultimately put back on ice. He knew his crew was alive in the end.
While that's true, I personally do not consider the Khan comics to be cannon. My reason for this is that the story of Khan's "creation" within the comics clashes with what we've been told in established cannon (the Enterprise TV series, episodes 4-6).
On the other hand, Khan's past is told by him to the court, so he could have very well just lied and spun it so it looked like he was a "normal" human at one point. In which case I'd consider the court trial itself (but not the story of Khan's past) to potentially be cannon.
Of course, as fans we can pick and choose from official sources as to what we consider "cannon". This response merely speaks of my personal opinion.

-His title being Khan and his "real name" being Noonien Singh.
-Modern day people (aka Marcus, Kirk) thinking Khan is his first name.
-Khan not correcting anyone.
He loves that everyone refers to him with the superior title he had assigned to himself, after dominating over a third of a the globe.
Noonien Singh was the name given to him by the scientists that created him. Khan was the title that represented all he had overcome; all he had achieved. Every time someone called him Khan, it reminded him of the power and command he once held. It reminded him that, whatever situation he was in, he was better.
Marcus attempted to take that away from him. Hearing his title roll off of Kirk's tongue, after months of being beaten down, tortured, called by a fictitious name... All of his determination came back to him. He would save his crew. He would kill anyone that got in his way.
Because he was Khan Noonien Singh.
