Hello! If I have a 6/6 indestructible in play, and my opponent casts Lightning Bolt on it and then Nameless Inversion after Bolt resolves, would it die?

No.

Despite what the Magic Duels game would like you to believe, normal damage doesn’t actually reduce a creature’s toughness.

The creature here will have three damage marked on it and be 9/3 with Indestructible. Because it’s indestructible, it just ignores what would be lethal damage that’s marked on it.

Being indestructible means the creature gets to ignore the damage that’s marked on it completely. It doesn’t mean that the last point of damage that would kill it is prevented or anything like that. The damage is there, just ignored.
