I have no reason to suspect anything funky or cool I’m partially curious.
There’s also a part of me that wants to explain my transness as part of me being biologically intersex, but idk. As I said there’s nothing that really makes me think something is wrong.

For an alliance between two planets, two families decide to have children, and have the children get married. They created the most compatible match based on the ideals of their societies. But one family assigns XY instead of the planned XX. The other family is furious and refuse the alliance and marriage. War happens. When the children grow up, they do find each other and want to restart the alliance. I need my story to be clear that there is no homophobia in the families refusal for two males to get married, but rather it being untrustworthy and not following as planned. Also, I want it to be clear that the two guys actually do like each other and not only because of an alliance, and definitely not it’s only two guys because one family didn’t make a girl as planned. I’m also thinking, maybe sex shouldn’t be the only thing the family didn’t adhere to as well, and also assigned something else that wasn’t planned??

I think that your idea of having there be more that the family didn’t adhere to may be on the right track. I think it’s also very important to acknowledge within your story that the chromosomes do not necessarily always indicate anything more than the chromosomes themselves. The vast majority of people, at least in our world, do not ever get karyotype testing done at all. It’s entirely feasible that the chromosomes might just not ever come up in conversation, especially if gender expression is as free as I’d love the future to be.
I would also come up with a genuine reason for why they chose what they did to be different, but that isn’t my speaking as a ScriptLGBT advisor so much as a person who wouldn’t understand this if I were reading it. I also worry about this being a story featuring eugenics and designing children in idealized images and would refer to @scriptspoonie to talk about that.
