But okay let's do the thing these probably aren't actually my top 10 but
The Boss (Metal Gear Solid 3) - No really, just, do I have to explain this? Explaining it would ruin it for everyone who hasn't played MGS3 (and you should go do that), and everyone who has already played it should know exactly what I'm talking about.
Shion Uzuki (Xenosaga) - Xenosaga has a lot of really, really great female characters but Shion takes the cake. She is an interesting case of a character who grows a lot without having to give up who she was to begin with - honest, intelligent, willful, without discarding the importance of the people around her. Please Xenosaga.
Yuna (Final Fantasy X/X-2) - Okay who doesn't love Yuna. Like holy shit where would I even start she's just got such fantastic growth and character and spirit and hell fuckin' yeah, Yuna. Where would I even start? I will fight you if you try to write her off as a flat character because your opinion is wrong.
Bayonetta (Bayonetta) - There is a shitload I could say here and rant about, but here's the short form: On top of all her other virtues (Powerful, independant, willful, etc.), she's a (very rare) proof that a female character being sexually appealing isn't inherently bad - because she takes it, and owns it as a part of who she is with a sense of self confidence and "I'm in control" that is so incredibly rare in any media.
Merlwyb Bloefhiswyn (Final Fantasy XIV) - How many women do you know that would tell a veritable fleet of pirates to sit their fucking asses down, stop being pirates, and form one of the most propserous city states in the world? Yeah, that's right. She isn't treated as infallible, which is most important - but still commands a great deal of respect.
Elizabeth (Persona 3) - It's hard to even properly explain Elizabeth because she's just so brilliantly confounding as an individual and the way she reacts to everything around her. She as herself is just really, really enjoyable.
Athena Cykes (Ace Attourney 5) - I guess I can call her a pleasant surprise? Like Athena could have been really terribly done but right off the bat I was fully engaged and enjoying her because she's just so much fun and fits so damn well into the series.
Selvaria Bles (Valkyria Chronicles) - Like a lesser version of The Boss, even though she's your enemy you will come out of the events of Valkyria Chronicles with nothing but respect for her, because she commands it. VC has a shitload of amazing characters though please play it.
Celestia Ludenberg (Dangan Ronpa) - I honestly think a lot of DR characters are overrated but Celestia was just fantastic. She's interesting in her differences from every other character in the series - there is no inherent desire for sympathy at the events in her life, either from her directly or from the writers, and I think that in itself gives her an appeal nobody else has. That, and I'm a sucker for "perpetual liar" characters.
Samus Aran (Metroid) - The original "Anything you can do I can do better" of video gaming because she's still a better space marine than any of the hundred Gruff Silent Male Protags that inundated the video games industry. The fact that Samus can command the respect and reverence she recieves from video game fans without ever opening her mouth, without the fact that she's female ever mattering, means a lot. (Also fuck Other M, not for attempting to give us an inner view of Samus' thoughts, because Fusion proved a voice doesn't have to be a loss - but for just fucking up literally everything)
