I actually think about this a lot, but I actually don’t like to imagine them being black myself. I like to image them to just look dark, and when light bounces off them they look like the color of thick blood with rivulets and veins of varying shades of red cracking through. Also I like the idea of the Quinx having sclera that go into various shades of red 

Depending on the character, I also headcanon that the kakugan are varying shades of red too:

Poppy flower red that goes on sunset orange for the Kirishimas and Yomo

Maraschino cherry red for Rize and Kaneki

Eto and Yoshimura’s eyes are an angry intense red that gets more vivid and light the angrier they get

A lively pink for Karren, and 

Dark red the shade of dried blood for Shuu
