Byakuya is helpful, and while tampering with a body to trick others is undeniably bad — he would admit to what he did to make sure no one but the blackened was killed. He values his life, and for the most part is a helpful character without an intention of tricking Makoto or anyone into getting killed.

Nagito actively attempts to get himself and the others executed in the name of hope! In the first trial he talks about how they should all give up and he was willing to simply let himself and everyone else be killed. While he does give hints, he is not against tricking them either. His stance on who to help is simply up to whichever side he believes has the most hope, meaning you genuinely can't trust whatever he may say. He will try to lead Hajime astray intentionally without intent to later admit what he was doing. He doesn't value his life, offering himself to the blackened or willing to go through an execution, a stark difference to byakuya.

Though they both fit the roles of antagonist, I think they should be categorized differently. basically byakuya is a little bitch and nagito is a psycho.

Byakuya, in my opinion, isn't a villain but more of a rival archetype and a tad bit morally gray. He tampers with evidence but still doesn't put anyone in genuine danger. While messing with a body doesn't exactly fight for the survival of the innocents, it won't be their downfall since byakuya will easily tell them before they make the wrong choice.

Nagito is a chaos creator, his morals — while not evil — directly contrast against Hajimes. He has, and will, put people in danger for his cause because it's such a strong belief that it makes up his entire being, not just a simple ideology.
