Lester refuses to kill the rat partly bc he doesn't want Vincent to see him kill something, but also he just views the use of violence in a cautious way. Vincent's demand triggered him a little, and for a second his usual friendly n warm personality slipped off, revealing something that's slightly more concerning.
He eventually let the rat go and dumped it into the trash, where this unfortunate little creature belongs.
