This one probably doesn’t count but, Grovyle from PMD explores of sky for the Nintendo DS.

He’s not exactly a villain but is portrayed as one in the beginning when you first meet. Then you find out why he’s stealing the time gears and it all starts to make sense from there. I won’t spoil it to much hehe.

It’s one of the best Pokemon spinoff series that’s not tied to the main franchise.
