I think what makes the sea a horror isn't the unknowable depths- because we often don't perceive the depth. It's the line on the horizon stretching 360 degrees around your person, and the movement of the waves that show a motion unending and undefined.
Alternatively, they are different types of horror and the sea encompasses both; but I think the sea is much more Eldritch than we give it credit for.
To me, the thing that makes the Sea a horror is the same thing that makes Space a horror: we are not meant to survive in this place. You are living in a small bubble of human-habitability (a ship, in both senses) suspended in vast surrounding that will kill you if your bubble of life-saving artificially created habitat fails in any way. The sea is home to things very unlike you that are perfectly adapted to live in it. But you are not. You cannot. And you are so far away from any place you could survive if anything goes wrong.
