They can’t give up their love, not when they just found it and it feels the way it does, they simply can’t, and so their affair continues in secrecy. Well, as close to secrecy as something can get when they already made out in front of Izzy in the morgue hallway to begin with… It also kind of ridiculous how little it takes for Clary to catch up and figure it out as well, she and Jace grew close regardless of being siblings or not, and she reads him better than Alec would wish she did. She vows to keep their secret, of course, but it takes Simon all of three days after that to blurt out his girlfriend has totally told him about it. In Clary’s defense, she did it before promising not to. 

Maryse and Robert find out. There are whispers about his worthiness to the job, but his leadership is hardly questioned, not when they have a war to fight and battles to win. Eventually, it becomes clear he’s not leading the Institute alone, the parabatai pair working as a perfect unity even in that, Jace’s diplomacy and skill for soft talking situations helping strengthen their relationships with downworlder factions and get a better footing in the raging war.
